Part 3 of the polygraph arc! [Part One] [Part Two] [AU Masterpost]
If you ask either of them, this never happened. In fact, they can't stand eachother, and Kokichi certainly does not find himself gravitating toward Miu's lab every so often to gossip and generally harass her while she works (and make sure she makes nonzero human contact for the week). Miu definitely does not decompress from the pressure of re-building your best friend's body from the ground up by making more little side-projects like this and testing them out on Kokichi, who is now fairly certain she isn't trying to kill him anymore even in spite of his paranoia, and usually agrees since it's, if nothing else, always at least kind of not-boring.
Obviously, she does not have it set in her mind that her next side-project is figuring out how to trick Kokichi into maybe-just-maybe taking some bare minimum measures to keep his chronic pain from getting worse. He, likewise, is not at all invested in occasionally checking in and pestering her until she actually goes to sleep.
Balanced.
This isn't the last time they'll have to talk about this, nor is everything magically fixed, but see. Closer to okay is a pretty big step up.

Why Miu is objectively the best out of the fabled “technology trio”, (chihiro, kazuichi, and miu) and potentially out of every dr character ever
All of this comes down to the simple fact Miu can do anything the other two in the tech trio can do, and MORE.
She’s knowledgeable in software development and modifying software as we see in both v3 ch4 and drS, and by not just that, in drS specifically she is able to develop a virtual reality software that is IDENTICAL to reality, taking chihiro’s talent and pushing it further.
In drS, all major technologies in the series, namely the virtual jabberwock island and the hacking gun, are credited to MIU as their creator. Miu clearly has the upper hand from a technology standpoint.
Although not talked about much, Miu is also knowledgeable in chemicals, as we see both in her lab and in her introduction. Miu is able to identify medications with hallucinogenic side effects simply from the label of the medication. Additionally, Miu brings up her eyedrop contact lenses, which are obviously not made of metal. They are chemical compounds.
Her talent name, in itself, creates a VERY broad scope to be interpreted. She’s an inventor. Inventions aren’t limited to technology. They can be inventions in medicine, inventions in mathematics, and even inventions in FOOD. You can invent something in practically ANY SUBJECT ON EARTH.
TL;DR, Miu is just as much of a genius as she makes herself out to be

The touch on Maki’s shoulder startles her. Her eyes squeeze shut, almost as if to silence any sound she might’ve made in this quiet space. However, the book she’s holding up between her hand and the library table does fall flat. It doesn’t take but a second before she’s gripped onto the hand touching her. Red eyes scan across the homey and yellow-lit interior to find short glances.
“That’s my girl,” says a voice, noticeably loud in the environment, and it annoys Maki that it’s not particularly grating.
Her head turns. The voice belonged to who she thought it belonged to.
Miu’s grinning that pretty and snarky grin, hand massaging Maki’s shoulder without regard for the vice grip on her wrist.
“Couldn’t stay away for that long,” Miu comments. It makes Maki’s face scrunch up and the chair she’s sitting in scuffs against the floor as she stands. Her hold on Miu’s wrist stays, almost tightening with urgency. She pulls the taller woman through the aisles and out the front door, and her book is abandoned.
She grumbles on the way out, “In a fucking library. Really.”
As soon as they’ve entered the near empty parking lot, Maki’s hand snatches away like it burned on the bandages going up the inventor’s arm. “What—What do you want?”
“What wouldn’t I fucking want,” Miu snaps back, “You just started ignoring me.”
“I’m not obligated to talk to you.”
“I know you want to. You couldn’t get enough of all this last week. What happened to that? It was almost like we were an item or something—”
“I don’t fucking like you.”
The street lamp looming above them flickers. Miu’s face freezes, falls flat, but a panic visibly rises in her eyes.
Soft and hidden, “You don’t? You don’t like me?”
Maki closes her mouth and stops baring her teeth. But her arms fold tighter around herself as she contemplates her next response. She hates that she even contemplates it, that she can’t just double down and move on. It’s not weird and it’s not disgusting and it’s not shameful. It shouldn’t be. It shouldn’t be. It is. It’s gross.
But she’s so hungry. So hungry that she might pull her lips and teeth and tongue to form out the truth.
The seconds are long and Miu’s face grows longer.
“I—No,” Maki starts.
“No?” A higher pitch than last, and yet, crestfallen.
“I’m lying,” Maki corrects, frustrated and embarrassed all at the same time. Her hand comes up to a shoulder, and it’s raw and sore there but she’s tolerant to the pain.
When Miu remains silent, Maki does so as well. But she feels the pressure to expound; she knows she needs to say more.
“I don’t hate you,” is all that comes from her mouth. But Miu lights up brighter than the sterile white light shining down on them.
“Well of course you don’t! I knew that! How could you hate Miu?” She reaches out and pulls the caregiver into a hug. “You’re a nice piece of work, Maki.” Well, at least she’s somewhat consoled.
The rabbit flails in the wolf’s jaws. Maki shifts, turns her body, does anything to get out of the grasp. She stills eventually, though, even if her mind doesn’t.
She can’t even say it. Not even a sliver of it. No talk of love, but no talk even of attraction. Of interest. When Miu says she “knew that”, Maki’s interested in her knowing. Maki’s attracted to the idea of Miu knowing and she loves the idea of Miu knowing. She hopes that Miu can smell it on her and prays that she doesn’t.
Maki thinks herself in circles until she hits a wall. The wall that makes her give in and wrap her arms tightly around the taller woman. Her face is buried in Miu’s shoulder but she doesn’t cry or make a sound.
She’s upset. Upset that she can’t speak her mind, upset that she nearly devastated the other woman. All of it.
Graveled concrete crunches under their feet as they sway in the embrace. Maki smells metal and floral perfume. And Miu laughs.
This is right.
Maki lifts her head, and sinks her teeth into the skin of Miu’s shoulder. She tears.
Miu makes some choked up sound, but doesn’t pull away. Maki’s arm is lifted from the inventor’s waist, and soon pain shoots up past her elbow. Miu tears.
Maki tears and she chews. They sway more as the light flickers and blood pours. They tear and they tear.
She loves Miu. And in the same vein she knows Miu loves her. Maki loves her more than she’ll admit, and she’ll prove it. This once, she’ll prove it.

Everyone's still in shambles after the simulation. No exceptions.
So Miu's polygraph is kind of a black box (you know what goes in and comes out but the rest is a mystery) but there is at least a basis in reading electrical and chemical signals in the body to discern things like mood and, with enough pattern training, attempt to predict intent. Granted, something like that would be incredibly specific to the patterns (people) it's trained on, so why not have the most unpredictable, unflappable ultimate in the school play guinea pig?
He just happens to be incredibly flappable, today. It's a jacket day, after all, and even if Miu heard in passing what that means, actually seeing it in practice is something else. But the program is mostly to decipher him in particular anyway; two birds one stone, making it less likely the class will overlook genuine distress and helping K1-B0 curb a major source of frustration when he comes back.
(Well. When he comes back, of course. Kiiboy's current deal in this AU is kind of its own story.)
They did, in fact, discharge Kokichi with a cane and orders to do physical therapy, a fact he has told nobody that spread through the class like a lighter to a gas line since someone, Kaito, can't just not tell his sidekicks secrets. Being Kokichi, he has elected to completely ignore both as often as he can get away with (which makes the bad days worse, naturally. Consequences? For my in/actions?) to What Did You Expect, Dumbass results.
It's just about time for an overdue conversation.
