Something that confuses me about Spirit Tracks is the fact that Tetra canonically became the queen of a new Hyrule. It's not that I'm doubting her ability to govern, but ... that's just not who she is.

Her heart has always belonged to the sea.

Even when she learns it to be the fallout from a war long past, a damnation from goddesses she will never care to pray to, that is still her home, and she loves it fiercely. It has given everything she could have ever asked for: a crew that is more of a family to her than a sunken king, of course, Link, her best friend, and, most important of all, adventure. The sea is vast and there are waters still uncharted. She would be a fool to not explore them.

Additionally, one would think the events that transpired in Wind Waker would provide her the wisdom to avoid such politics by rejecting her "divine" right to rule. Even at her young age, she could see for herself how well her ancestors dealt with their problems. It's probably in her best interest not to concern herself with such matters if she can help it.

And what better way to avoid them, than to keep sailing? The sea carries a sort of freedom within it, after all.
