The thing about Jon that a lot of people forget is that he is actually a rather well known figure all around Westeros. I don’t think it’s incorrect to say that he’s Ned’s most famous kid by a large margin, and perhaps even one of the more famous teens in Westeros; especially now that he has become Lord Commander of the Night’s Watch and his reputation has began to stretch to a different continent. Because of his very unusual origin - being honorable Ned Stark’s bastard son by an unknown woman - his name has been passed around in noble houses across the entire continent. He’s not some random kid from the North that no one has heard of. The majority of people may not have seen him, but they have at the very least heard of him.
I bring this up because people tend to act as if Jon would be automatically scoffed away by just about everyone if his true parentage ever came to light. After all, they say, why would anyone believe that some random kid from the north is a Targaryen prince? But this is not really true. Jon is not a random kid. His father was one of the most powerful men in the entire land. And not only that, but Ned’s reputation as an honorable man with no fault ensured that the scandal of begetting a bastard was known by everyone who is someone. The thing is, readers tend to ignore a very large gaping hole in the story when it comes to public perception of Jon’s parentage. People all over Westeros have been talking about Ned and his bastard, but no one can agree on the mother - this is actually important!
Most people would not have questioned Ned to his face, but they too want to know who Jon’s mother was, even if it’s just for a little bit of gossip among nobles. Jon’s parentage is a mysterious puzzle that a lot of people have tried to solve themselves. Catelyn hears one answer in Winterfell, but Davos hears another on his way to White Harbor. Edric Dayne from Dorne says a different name to Arya, while Cersei and Robert (who both live in KL) hear different things. That there’s so much variation all around Westeros is actually proof that a lot of people are talking about this one issue. And Ned’s refusal to name a woman may actually end up having unexpected consequences when someone finally mentions the name “Lyanna Stark”.
So I would like to push back on the belief that no one in Westeros would care about the R+L=J reveal or that they would immediately write Jon off. GRRM deciding to keep Jon’s mother an in universe mystery that is the topic of constant conversation will have major payoff. While I could see some being incredulous, it’s absolutely not a foregone conclusion that most people will choose not to believe it. And it’s not a foregone conclusion that this reveal will only matter to the Stark kids and no one else. Sure GRRM is playing with fantasy tropes, and Jon squarely falls under the hidden prince/king. But something that makes Jon quite different from a lot of his genre counterparts is that he’s not an unknown figure who shows up at the last minute to claim the crown. Jon is not an unknown entity. He is well known, it’s just that very few people have dared to think too deeply about the very large elephant in the room regarding his origin. But I’d imagine that if R+L=J was to be revealed, it wouldn’t be too shocking for a lot of people. It’s not so far fetched that honorable Ned Stark actually chose to protect his sister’s son.
And in regards to GRRM playing with fantasy tropes, Young Griff always comes up in conversation as Jon’s foil. People say that he will be the one to be believed because he looks the part of a Targaryen, whereas a random kid from the North won’t be believed because of his brown hair and grey eyes. Jon doesn’t look like some random unrecognizable Northman. He very specifically looks like a Stark! And anyway, is Jon’s story - that Ned took him in after his sister died and raised him as his own under the protective banner of House Stark - any less believable than Young Griff’s - that Varys had the foresight to save him and whisk him off to Essos before the Mountain bashed his head in? Until now, people have never heard of Young Griff so they’ve never had the opportunity to ruminate over and gossip about his origin story. But they know Jon. And they know about Rhaegar and Lyanna. And Jon looking so very undeniably like a Stark (like Lyanna Stark!) could perhaps work in his favor.

Is Jon recognisable as Rhaegar’s son? Ned hid him away when Robert visited and didn’t want to take him to court. Is it just paranoia or could someone who knew Rhaegar look at Jon and figure it out?
Ned doesn’t want anyone prying into Jon’s origins. We see this in Catelyn’s memory, where her mere mention of the Ashara Dayne rumors prompts a coldly furious reaction from Ned and the immediate shutdown of any talk on Jon’s mother within Winterfell. We see this again with Ned and Robert, where Ned responds to Robert’s jovial interest about Jon’s mother with at first flat coolness and then angry refusal to provide any further details. The less said or asked about Jon, in Ned’s mind, the better.
I don’t think we as readers should fall into the trap of reader presentism, where we think every character automatically knows what we as readers know; in fact, it’s a point I’ve made before as to why more, indeed most, characters don’t know about R+L=J. Yet Jon doesn’t have to be so openly and obviously Rhaegar and Lyanna’s biological son for Ned to worry about other characters scrutinizing the backstory Ned has very carefully created for Jon. Not only did Ned almost certainly promise Lyanna at least to keep baby Jon safe, but Jon’s biological identity is a massive potential bombshell, capable of shattering personal and political relationships on a continental scale. However slim the possibility that someone starts asking difficult probing questions about Jon’s origins - and rumors about those origins definitely exist, as we see when Cersei throws the Ashara Dayne story in Ned’s face and Godric Borrell tells the fisherman’s daughter story to Davos - the possibility exists, and that’s a risk Ned doesn’t want to run. The easiest way to prevent anyone even approaching the idea that Jon might not have been biologically fathered by Ned is to refuse to address the subject at all - to maintain the simple, detail-scarce official story, and to keep Jon’s person away from anyone whose curiosity might be piqued by his presence,

Jon Snow’s Targaryen Name
(I had an anon send in a question about my thoughts on Jon being called Aegon and when I went to reply the site crashed and it was no longer in my inbox... rip)
Short version, I think he would have had a name that started with V, my personal favorite is Viserax or Visenya had Jon turned out to be a woman.
First off, I think Jon as Aegon is dumb given that Rhaegar already had Aegon and Rhaenys with Elia Martell and was hardcore obsessed with prophecy. The dragon has three heads and Aegon the Conqueror and his sister-wives in particular. I think he would have given Jon a V name like Visenya if he had been a girl or maybe Viserys but that is already somewhat taken by Rhaegar’s brother. Other VISE or V names could include Viserra, Vaella, Valarr, Valerion, or made from the long list of Valyrian combos. (Here’s a thorough list of prefixes and suffixes)
I don’t think that Rhaegar would be concerned with Lyanna Stark not being married to him and thus Jon being a bastard. Rhaegar could have planned to legitimize Jon at any point after the war had he survived and assumed the throne. Elia’s difficulty in childbirth was not going to prevent Rhaegar from having another child in his dream of recreating the first King Aegon with Queen Rhaenys and Queen Visenya. Jon being a boy skews this and if Lyanna had lived I could see Rhaegar having another child from her in the hopes of attaining his Visenya.
Furthermore, the show was also stupid to do this knowing that fake Aegon/Young Griff is a thing in the books and one more current-gen Targ being called Aegon is unnecessarily confusing. If the show had named Jon something else closely related like Aemon that would have been slightly better even though it only has meaning in retrospect given Jon’s relationship with Maester Aemon. Better yet, name him Aemond as the younger brother to the next King Aegon to resemble the Dance of the Dragons.  
I do like the common trope of Jon having a name starting with J, unfortunately, it’s a limited J list in the canon name histories. Jaehaerys is neat and I am fine with that being Jon’s name. Especially if Rhaegar planned to have more children from Lyanna then Visenya could be next. Jon not being his preferred and ideal daughter could potentially lead Rhaegar to cast him aside to keep going for a girl. In this scenario where Lyanna lives and Rhaegar has more children after his first three then I could see Jon having any Valyrian name that wasn’t already in use by another family member.

That Ned’s ghost and bones are in a constant state of restlessness after his death is so interesting to me. We haven’t heard much of Ned’s bones after Lady Catelyn sent Hallis Mollen north with them, but then Barbrey Dustin in ADWD says that she intends to block them from reaching Winterfell, and the reason for doing so is tied around her husband dying at the Tower of Joy and not returning home.
But what is more revealing is immediately after his death, Ned’s ghost gets to the crypts and wanders about restlessly, which is felt by the three Stark boys who have the power of prophetic dreams: Jon who constantly looks for his father in this “underworld” is pulled into searching for Ned before his execution, Rickon is called to the crypts and has a mysterious conversation with Ned where he promises to come back (but how will he be back if he’s dead?), and then there’s Bran who gets to have a more substantial conversation with his dead father’s ghost as he speaks sadly about Jon.
We know that even before death, Ned was surrounded by a sense of guilt and shame because of Jon, and he even expressed a deep desire to speak with the boy. Accounting for all these, it starts to look like Ned’s restlessness, dead or alive, is deeply rooted in the secret of Jon’s parentage and can only be alleviated once he confronts Jon about this truth. That might explain why Jon is constantly looking for Ned in the crypts and why he’s afraid of what he might find down there (and not who). So perhaps Ned’s bones can only be laid to rest once his ghost sets things right with Jon.

What’s your best guess to what Jon’s being foreshadowed to find in the Winterfell crypts?
No more and no less than the truth about his parentage.
In Jon's dreams, the crypts of Winterfell seem to consistently symbolize the liminal position Jon has occupied within the Stark family. The crypts are a place where Jon does not belong, not only in his own mind but in the opinion (so far as the word can be used, perhaps) of the stone Stark kings there with him. After all, as Jon himself recounts to Sam, "I scream that I'm not a Stark, that this isn't my place", while in a later dream the stone kings "mutter" that Jon is "no Stark" and that there "is no place for [him] here [i.e. in the crypts]". Yet Jon continually finds that he cannot refuse the unspoken call of the crypts: although he tells Sam about his dream-self's reluctance to proceed, as he is "afraid of what might be waiting for [him]", he always descends into the crypts anyway. In this very, indeed exclusively, Stark place, where Jon seems to not belong, there is nevertheless something - or, rather, someone - Jon has to find.
This conflict in Jon's dreams perfectly echoes Jon's still somewhat unconscious dynastic struggle. While Jon certainly knows - or, rather, believes - that he is the son of Lord Eddard Stark, and has grappled with the possibilities of claiming or asserting power in the name of his ostensible father, he is as yet unaware that Robb's will legitimated him, Jon, and named him heir presumptive to Robb's North-Riverlands kingdom. Jon's (assumed) paternal identity had been central to Robb's decision: he had asserted to Catelyn that "[m]y father had four sons", and when Catelyn shot back that "[a] Snow is not a Stark", Robb countered that Jon was "more a Stark than" his great-grandaunt Jocelyn's descendants in the Vale. Yet what Robb did not know, and of course could not have known, was that Jon was no (biological) son of Eddard Stark, but the (again. biological) son of the late Prince of Dragonstone by Ned's sister. So while Jon may have been named a Stark (and by a Stark king), he is by birth not just not a Stark, but in fact a Targaryen (or, at least, the son of a Targaryen father); now, though again he does not know it yet, Jon has both a claim to a Stark kingdom (and a Stark name) and the heritage of his non-Stark paternal ancestors.
So I believe that these dreams not only embody this conflict but foreshadow the resolution of it. Jon's dream-self saw the tombs of the dead Stark kings, but never reached the tomb most important to him personally - that is, the statue of his mother Lyanna. She is the connection Jon must discover between himself and the Starks, the Stark daughter who gave birth to him; he is no Stark by (patrilineal) name, but a scion of the family nevertheless. Just as Ned himself dreamed of finding Lyanna's tomb in the crypts and remembering the promise he made to her, and just as Bran dreamt of meeting his father in the crypts and discussing "something to do about Jon", so Jon's crypt dreams seem to suggest that the truth of Jon's parentage lies (literally as well as figuratively) in the crypts of Winterfell. (And is it coincidental that in virtually all instances of this dream, Jon recounts searching in vain for his "father", little knowing that his Targaryen biological father is the one with no place among the tombs of the Stark kings?)
To be clear, it's not that I think there is some kind of physical secret message in the tomb (much less something as ludicrous as a physical object representing some kind of secret message). Rather, what I imagine is that the crypts will be the setting for Jon to hear about and really learn the identities of his biological parents. Maybe Howland Reed (who undoubtedly knows and has been tantalizingly left alive but so far off page) tells him here, or maybe Bran (who has already seen two teasing references to Jon's true parentage, and has access to see even more via the weirwood time-space network) will reveal the truth to Jon here, or maybe even both; the point is that I think someone will fill Jon in as he is in the crypts (neatly bookending Eddard's first chapter the series, as he and Robert visited Lyanna's tomb and Ned remembered both her and Rhaegar).

Through the corner of his eye he saw he she glanced up at him before once more turning her eyes to what she was holding.
“I kept my letter from you, as well” she said slowly.
Only then did he realise what he had placed in that drawer. Why hadn’t he kept it in his chamber instead? Why had he put it where she could find it? Why had he kept it and brought it with him to Winterfell at all?
“I didn’t bring it here, but your words are safe in Riverrun’s archives” she continued. “People a hundred years from now will be able to read about how Lord Stark missed his lady.”

Though after an eternity he reached the Starks he came to visit. Starks he knew so well it ached in him to look upon their statues. His father, his sister and his older brother. People he had loved dearly and that he could no longer love as he once had. Dead, gone, nothing but statues.
Ned put his lamp down on the floor before he walked over to stand in front of Lyanna. He leaned down and placed the flowers by her feet, then backed away a few steps. He couldn’t stand to be any closer to her.
She had been so full of life, Brandon had been so full of life. Though there was no life left, they were resting in the crypts, and their eyes of stone guarded the darkness. It was all wrong, in some way twisted. The gods had misunderstood, Lyanna and Brandon were supposed to be alive.
They would have been alive if it hadn’t been for what Ned had done. Lyanna had longed for knowing what the prince wanted, for freedom to do as she pleased instead of marrying Robert. Knowing of Ned’s betrayal might have driven her away. He hadn’t had time to ask her, hadn’t had time to say anything but a short promise, but in his heart he knew. She had heard him tell her to resist the want, then she had seen him do nothing to resist his own want. With her own eyes she had seen him defy everything that was right.
