Joel loves Ellie like a daughter, but his heart is too damaged and afraid too say it out loud, so he tries to demonstrate it with actions instead.
He calls Ellie "baby girl"; he protects her with his own body when she's in danger (like in the university's episode, when he finds her after David or in the last episode you know what I mean); he finds chef boyardee ravioli for her because he knows she loves it; he tries to make her smile and he notices when she's extra quiet; he talks about the life before, about himself, about Sarah, even if it hurts him because his little girl deserves to know a world not completely fucked up; he compliments her in his gruffy way ("she had a killer smile, again, not sayin' that you don't"); he protects her heart as well, saying "again, not sayin' the you don't" because he doesn't want her to think she's less loved; and most important thing, he trusts her (with his life and with his memories).
So yeah, he's too emotionally damaged to say it out loud for now... But, by Ellie's opinion, it's more than enough.
