Consider this: Pirate AU but Kid!Xornoth.
Oh. OH THIS SENT ME INTO FULL DAYDREAM MODE BUCKLE UP
I feel like for this to work we'd need to rework some things, including Xornoth's entire role up until this point. Of course, he's too young to enlist in the navy, so he's still living with his shitty, abusive parents.
And we'll say for the sake of the plot that Katherine hasn't gone into retirement yet because I have an idea and I want to make it work.
Scott and Jimmy have wanted to go after Xornoth for the longest time, but there's always been some barrier whether it be lack of funds, lack of firepower, too much security, or whatever. Scott hasn't seen his little brother in years and it's driving him crazy.
In the meantime, Xornoth has some pretty conflicted feelings about Scott, since on the one hand, he loves his brother, but on the other, everyone is telling him that Scott went insane and is now full blown evil. They were like 8 when Scott defected, so they kind of internalized that.
Then, while Xornoth and his parents are staying at their summer home in a port town, the pirate queen attacks. Everyone is freaking out, the city is evacuating, buildings are on fire, and the house staff are frantically trying to pack the essentials for their parents so they can flee as well.
Xornoth is having a panic attack in his room, when who slips in through the window? Shelby. She was hired to kill their parents, and enlisted the help of Katherine to make a distraction big enough that would leave her targets undefended.
But she stops in her tracks when she sees Xornoth. The poor kid is terrified, and Shelby takes one look at him, sees the resemblance to one of her closest friends, puts two and two together, and realizes oh shit, this is Scott's little brother.
She also remembers literally everything Scott ever said about the way her parents treated both him and Xornoth, sees the bruises on his arms and legs, and decides the killing can wait, she's got a kid to comfort.
Long story short, despite the confusion Xornoth does calm from his panic attack, and Shrub prompty kidnaps him, resolving to come back for his parents another time.
Now Katherine and Shelby have to take care of a traumatized 13 year old who is utterly convinced they're going to torture or kill him, and also get a message to Scott saying "hey, we kinda kidnapped your brother so you wouldn't have to. You're welcome."

Pirate AU: You said in a post that Scott's hair is dyed and is not naturally blue. Does that mean Xornoth's purple hair is also dyed?
Yes, it is! I'm not sure when exactly they got it dyed, probably as soon as Scott joined the Navy. But Scott had been curious and Xornoth, being the good big brother that he is, decided he was gonna try it out with his baby bro too.
In the kid pirate AU, Xornoth probably waited until about 15 to get their hair dyed.
