Genetically, are multi-headed Pokemon like Doduo the same individual with two brains, or is it something like twin brothers sharing a body? I find them quite fascinating but I don't really understand how their biology works

it depends on the pokemon! in the case of doduo, the each of its brains has an identical makeup, and imaging has shown that the brains respond to stimuli in exactly the same way at exactly the same time; they're wired up to the nervous system in the same way. it's very rare for two doduo heads to not be in sync, although there are a couple of instances of embryos combining in the egg and resulting in brains with different genetic makeups. after all, doduo are prey pokemon and need to be able to avoid getting eaten! having two heads gives them the ability to keep more of an eye out for predators.

on the other hand, a pokemon like zweilous has two separate brains with individual personalities. while they'll work together to hunt, they'll often fight over who gets the bigger share of a meal. that's because they're predators who evolve into a pokemon with a single brain, and the more dominant personality will end up taking over when they evolve into a hydreigon. for them, there's an advantage to briefly having internal competition if it means that the more resourceful and powerful personality is allowed to take over.

so, you have to look at it on a case by case basis, since there are varying reasons!

Wait but imagine N with his now evolved Zweilous. It'd be such a challenge because the two heads HATE each other and are always competing and bickering. It's even stated in one of their Pokedex entries that they have more scars from fighting with each other than battling. It'd be interesting to see how he can overcome it because the two heads can become extremely jealous if it thinks the other is getting more attention

I hadn't even though about Zweilous! I was inspired to do a few doodles based off your idea. I like to think that raising Zweilous was difficult, but N listened to it and eventually used strategies to get the two heads to get along. Zweilous taught N a lot about patience, dedication, and understanding. For his hard work he was rewarded with a friendly & powerful Hydreigon!

Pokemon Crossbreeds: Scylla

Scylla is the name for members of the Hydreigon line who's fathers are members of the Milotic line. Their name comes from a sea beast in mythology, who is said to be a beautiful monster with the lower half being serpent heads. The breed is mostly found near caves on islands deep into the open sea, so it's very rare to spot one in the wild.

Deino

Scylla deino gain the lips, fine, and fluff color as Feebas. They're sturdy and are able to withstand harsh ocean environments, such as tsunamis or floods. They're also great swimmers. They keep their Deino strength, and aren't as weak as Feebas.

Zweilous

My favorite member of this breed. Scylla Zweilous gain traits of Milotic, with their mains becoming Maroon with diamond shapes and their horns becoming the shape of Milotic's eyelashes. This breed is popular for Dragon Contests, and it's said to have a "horrifying beauty" to it. They live in caves near the sea, coming out onto the beach to hunt for food.

Hydreigon

Scylla Hydreigon appear in many myths, being said to be the dangerous partners of sirens. These pokemon live deep in caves, with underwater rivers flowing through. While many people assume that their calmer because of their fathers, this breed is still incredibly violent and dangerous. Many Scylla Hydreigon were bred and evolved for shows, with many judges loving their scary but beautiful appearance.
