“Both Grand Duchess Charlotte and her younger sister, Princess Antonia, spent the wartime years resisting the Nazi regime. The two sisters did not have similar experiences, with Antonia's story being far more tragic than that of her older sister. The cadet sister of Luxembourg’s matriarch was profoundly affected by her wartime experience, which saw Antonia and her daughters imprisoned in several concentration camps. The family [of Antonia and her husband Rupprecht] became associated with a resistance plot in 1939 and the Gestapo seized Wittelsbach properites, including their main residence, Schloss Leutstetten. Rupprecht fled to Italy in exile and Antonia and the children followed not long after. Thus, in parallel with her sister, Antonia was no longer welcome at her home and living in exile, resisting the Nazis. After an assassination attempt was made on Adolf Hitler's life in 1944, Rupprecht and his son Heinrich went underground in Italy, separating from the rest of the family. Rupprecht and the family were quickly designated as opponents to the Nazi regime, and hunted down. The Nazis employed the use of Sippenhaft, the notion of kin liability and that a whole family is liable for the actions of one of the family members, to go after the Wittenbachs. Rupprecht may have been in hiding, but Adolf Hitler personally ordered the arrest of Antonia and her children. The Gestapo managed to capture Rupprecht's son from his first marriage in addition to Antonia and her three youngest daughters in northern Italy on 27 July 1944. Although accounts vary, it is generally believed that Antonia contracted typhus and was left at a hospital in Innsbruck, whilst her daughters were transported to the Sachsenhausen-Oranienburg concentration camp north of Berlin. Princess Irmingard, the eldest daughter of the couple, was captured separately near Lake Garda and brought to the same hospital as her mother. The two were eventually deemed 'well enough' to be transported to Sachsenhausen, although they were separated near Weimar. Generally, the historical consensus is that the family was moved first to Flossenbürg, then Dachau, as the Soviets advanced through eastern Germany. However, one source maintains that Antonia was held at Buchenwald concentration camp and cruelly tortured there. The obituary for Princess Irmingard also reports that her mother was found at a hospital in Jena in April 1945, which is 30 kilometres from Buchenwald. It has been difficult to ascertain the truth of this, but the internment in concentration camps had its toll on Crown Princess Antonia. When found in the hospital, she weighed less than 40 kilograms. The war had its toll on Antonia even in the after-war years. Prince Félix [Charlotte's husband], her brother-in-law, escorted her back to Luxembourg where she was reunited with her sister to recover, and her children joined in May 1945.”

In my wip, the royal family was overthrown and the new regime began a purge of the national religion (rather than chosen by the gods, RF was descended from them).
Similar to how criminals were thrown into forced labor camps, the new regime did the same to surviving nobles, young children of the royal family, and any who were loyal to the old religion/family - if not outright executing them.
Is this something that could feasibly occur?
Yes. And it did happen during WWII. Some royals were imprisoned in concentration camps and prison camps such as Princess Antonia of Luxembourg and Princess Mafalda of Savoy.

OTMAA Contemporaries: the six princesses of Luxembourg [bigger].
In the early 1900s, Luxembourg faced a similar succession crisis as their Russian counterparts did, except that Nicholas and Alexandra finally got their male heir with Alexei in 1904, and the Grand Duke and Duchess of Luxembourg never did. They had six children, all girls. So in 1907, Grand Duke William IV named his eldest daughter heiress presumptive.  Marie-Adelaide, b. 1894, was a year older than Olga Nikolaevna, and was Grand Duchess from 1912-1919, when she abdicated in favor of her sister, Charlotte, b. 1896, who was one year younger than Olga Nikolaevna. Next was Hilda, born 1897, the same year as Tatiana Nikolaevna, followed by Antonia, 1899, the same year as Maria Nikolaevna; Elisabeth, 1901, the same as Anastasia Nikolaevna, and finally Sophie, born 1902.

Countess Stéphanie de Lannoy on 18 February 1984
Stéphanie de Lannoy was born on 18 February 1984 in Ronse, East Flanders. She is the youngest child and fourth daughter of the eight children of Count Philippe de Lannoy and Alix della Faille de Leverghem
The House of Lannoy has been traced back to the 13th-century nobility of Hainaut, its members distinguishing themselves in military command and affairs of state. Those descended from Charles de Lannoy, 1st Prince of Sulmona., the victor of Pavia, held the title of Imperial count/countess from 1526.
Stéphanie attended the Dutch-language Sancta Maria de Ronse school and continued her education in Collège Saint-Odile in France. She then returned to Brussels for studies at L'Institut de la Vierge Fidèle, before taking up Russian language and literature in Moscow. She majored in German philology at Louvain-la-Neuve and also earned a master's degree in Berlin. 
She is fluent in French, English and German. She is able to speak a fair amount of Luxembourgish and Russian
Hereditary Grand Duke Guillaume and Stéphanie dated for about two years prior to their engagement. The betrothal was announced on 26 April 2012.
Distant cousins, they share multiple descents from the Austrian fieldmarshal Charles Marie Raymond, Duke of Arenberg. Their families are connected in several other ways: Stephanie's father, Count Philippe de Lannoy was a first cousin of Antoine, 13th Prince de Ligne, who married Princess Alix of Luxembourg - Guillaume's grand-aunt - their son Prince Antoine Lamoral married Countess “Minthia” de Lannoy, Stephanie´s second cousin once removed. Count Philippe was also a first cousin of Princess Yolande de Ligne, who married Archduke Carl Ludwig of Austria, and their child, Archduke Carl Christian of Austria (Stephanie's second cousin) married Princess Marie Astrid of Luxembourg, Guillaume's aunt. 
Countess Stéphanie and the Hereditary Grand Duke married in a civil ceremony at the Town Hall, on 19 October 2012. Their religious wedding took place on 20 October 2012 at the Cathedral of Our Lady of Luxembourg.
The bride wore a dress designed by Elie Saab and the Lannoy family tiara. The bridal attendants were the bridegroom's sister Alexandra and nephew Gabriel, and the bride's nieces and nephew: Antonia and Madeleine Hamilton, Caroline and Louise de Lannoy, and Isaure and Lancelot de le Court
