Ok, hear me out...
Kevin Flynn went back into the Encom grid after the events of the first movie, and ran into Jordan's program (or data pusher?) during his time there. He fell head over heels with her, but knew a User-Program relationship couldn't be feasible, so eventually he found out who her User was after countless microcycles of hanging out.
Conveniently, her program existed on that grid in the first place because she was involved in architecture calculations for Encom.

It was 1985, and the death of Jordan Canas made Flynn an entirely different person. He didn't give himself time to mourn, he just moved on to Alan - someone he knew had a crush on him for the longest time. Alan was easy, he did as told simply because he thought it was helping Flynn get through the grieving process.
Flynn had Alan working late on how to stabilize the Grid so it could hold the ISOs, of course Flynn never told him what the ISOs were or what the Grid actually was, but Alan knew it had to be important. The Grid had been experiencing power failures due to the rapid creation of the ISOs, and Flynn was too busy taking care of Sam to do it himself.
What Alan didn't know was the fact that these ISOs and Programs were actually people. These people, without him knowing, were experiencing tension that could lead to war. ISOs were widely hated and blamed for the Grid's failure.
Alan bad been working on the Grid's code for hours now, he was just about to go home when he saw a note on Flynn's desk. Flynn meant to throw it away, but he must've forgotten in his hurry back home. Alan picked it up, seeing something about Lora's digitizer and how to use it. Curious, he entered the code that Flynn wrote down, and everything faded to black.
He opened his eyes in a copy of Flynn's office, frantically looking around for any sign of familiarity. He rushed out of the arcade replica, where most Programs expected to see Flynn.
He stood there in front of the building, frozen in place as programs muttered about him not being the creator. He didn't know what to do or where he was, he just knew he wasnt who they were expecting.

Backstory:
Sam had a rough upbringing even before his father went missing. Kevin was almost never home, and after Jordan died, things seemed to only go downhill from there. Sam was raised mainly by his grandparents, but Alan Bradley - who he called 'Uncle Alan' - often came over to help with homework and his frequent nightmares.
After Sam's father went missing, Sam turned to rebellion as a coping mechanism. He picked fights in school, skipped classes, and often ran away to try and find his father.
When his grandparents died, Alan was the one to take care of him until he was ready to live on his own. Though Alan's encouragement to take over the company only seemed to make things worse, putting more pressure on Sam to uphold his father's legacy. This is also about the time he rescued Marv.
Catching onto the Flynn Lives movement, Sam started an annual prank on ENCOM on the anniversary of his father's disappearance. Alan caught on and confronted him about it, but Sam always pushed him away.
Whether Sam has been through the movie Tron: Legacy's events or not depends on the thread.

I found what appears to be an iPad version of one of the old official Tron: Legacy websites.
Most everything works, and there’s some pretty cool stuff on it.
One of the most interesting things is an official timeline for what happens between the original Tron and Tron: Legacy.
Just in case Disney takes the website offline, I’ve copied and pasted the timeline here, to make sure a copy of it stays online.
Chronology
Early 1970's -Dr. Walter Gibbs leaves academia to found a garage start-up company he calls ENCOM.
1980 -ENCOM creates its first mainframe. -The Grid forms within the mainframe as a place where programs can freely interact and games are played by programs. - Dr. Walter Gibbs creates the Master Control Program (MCP) to regulate the mainframe at ENCOM. -Kevin Flynn earns his doctorate from Cal Tech. He is immediately hired by ENCOM where he quickly climbs the corporate ladder to become a lead software developer. - Using ENCOM's facilities, and without the knowledge of his superiors, Flynn designs several games, developing Space Paranoids, Matrix Blaster, Vice Squad, Light Cycles, and numerous other titles. -Ed Dillinger fires Kevin Flynn, his rival at ENCOM, and takes credit for the games Flynn created under the radar. -Money comes rolling in to ENCOM as a result of the games Kevin Flynn designed. -Flynn and Dr. Lora Baines begin to date. It ends after a few months.
1981 -Ed Dillinger quickly climbs the corporate ladder at ENCOM based on the success of the games he "stole" from Kevin Flynn and he becomes Senior Executive Vice President of ENCOM. -Dillinger demotes Dr. Walter Gibbs, founder of ENCOM. Gibbs uses his free time to begin research on practical applications of quantum mechanics and lasers. -The Master Control Program evolves and gains control in the Grid. It begins consuming programs beyond its network in the real world and sends unneeded ones into the Game Grid to ultimately be destroyed. -Flynn buys an old arcade, calling it Flynn's Arcade, uses his own games as the focal point of his business.
1982 -Kevin Flynn hacks the ENCOM mainframe with his search program Clu to find evidence of Ed Dillinger's wrongdoing. -The Master Control Program, the overlord of the system at ENCOM, finds and derezzes Clu before he could access the data he was looking for. -Alan Bradley, a high-level programmer at ENCOM, has suspicions and creates a program named Tron to monitor the Master Control Program to ensure it stays in line. -Alan Bradley complains to his co-worker and girlfriend, Dr. Lora Baines, about Ed Dillinger and losing network access at work due to a hacker. Suspecting Kevin Flynn is the hacker, Lora convinces Alan to help warn him. Together, they break into ENCOM so Kevin Flynn can gain access to the mainframe. -Kevin Flynn is detected in the Grid by the Master Control Program while at a terminal in the Laser Bay. -After being digitized by a laser into the Grid by the Master Control Program, Kevin Flynn teams up with Alan Bradley's and Lora Baines' program avatars in the system — Tron and Yori. Together, they overcome the MCP and stop the corruption of the digital realm. -When Kevin Flynn is digitized back to the real world, Kevin Flynn has the evidence that he, not Ed Dillinger, wrote the games the company was famous for.
1983 -Kevin Flynn becomes the Chief Executive Officer of ENCOM and begins work on a new digital realm — the TRON system. He recreates many programs based on familiar ones in the ENCOM system but with his own flare and ingenuity. -Flynn hires Alan Bradley as Chief Operating Officer of ENCOM. -The first program Kevin Flynn creates is a simple resource distribution platform called Shaddox. -Flynn recreates CLU, now as a control program, to watch over the TRON System when he is not inside. -Sam Flynn is born to Kevin Flynn and Jordan Canas. -Jordan Canas dies in a car accident.
1985 -ENCOM has gone public and become the largest video game company in the world. -Flynn retires from game design to pursue digital research exclusively and focuses his energies on the TRON system ? easily traveling in and out of the system by laser technology.
1986 -ENCOM becomes an established powerhouse in computing and game culture.
1988 -Flynn writes and publishes a controversial book "Digital Frontier." -Flynn claims to have stumbled upon an incredible discovery that could change the world and promises to reveal details "soon."
1989 -In the real world, Flynn disappears completely, leaving his son and company adrift. -Guardianship of Sam goes to his paternal grandparents. -With Kevin Flynn gone, the ENCOM board votes Alan Bradley as interim Chief Executive Officer.
1990 -Many sightings of Kevin Flynn are reported, but none are confirmed. -The Flynn Lives! movement begins in earnest.
1994 -First Flynn Lives! meeting is held in Dayton, Ohio. The group organizes efforts to find the truth behind Kevin Flynn's mysterious disappearance.
1995 -Sam's grandfather dies.
1998 -A letter from Kevin Flynn to a founding member of the Flynn Lives! Movement gains media attention, but is subsequently proven a hoax. The recipient of the letter is institutionalized.
2000 -Sam's grandmother dies.
2001 -A $5,000 reward is offered by the Flynn Lives! group to anyone who can provide proof that Kevin Flynn is alive.
2002 -Conflict is brewing in the TRON system.
2006 -Alan Bradley is stripped of his power as Chief Executive Officer of ENCOM, but is allowed to remain in the company as a figurehead, the Chairman Emeritus.
2007 -The "Albino Cow" sighting of Kevin Flynn sparks renewed interest in the Flynn Lives! group.
2008 -Uninterested in the family business, Sam Flynn chooses a path of extreme sports and daring stunts. -Sam Flynn's preferred vehicle is his father's old Ducati motorcycle.
2010 -ENCOM is the largest multinational computer technology company in the world. -Flynn Lives! Organization reveals new information about Kevin Flynn and follows traces of evidence of his mysterious disappearance. -A mysterious message is sent to Alan Bradley's old pager — the phone number it came from is the now-abandoned Flynn's Arcade.

about. listen i read that post about ‘what if jordan canas was still alive’ and i think it literally fucked up my entire characterization of samuel j flynn and here’s why.  he wasn’t his own character. the more i think about it, the more i can see that. he was a plot device for kevin flynn, just like jordan was, and that does such a huge disservice to both sam and jordan that it’s honestly boggling my mind the longer i sit here and ponder. even the title of the freakin movie, tron: legacy tells you that this film is not about a lost, angry young man struggling to accept his father’s death, it’s about how everything in kevin flynn’s life revolves around kevin flynn EVEN AFTER HE’S GONE and even after his death. the end of the film where sam just decides to basically become kevin flynn after twenty years of trying to figure out who sam flynn is just... murders me. and the clip from the next day with sam strolling up to his first board meeting in his jeans and t shirt on his ducati is such a copied and pasted version of kevin flynn i’m honestly getting a little bit mad thinking about it.  the whole sam struggling to be the kevin flynn 2.0 that the entire fucking world wanted him to be would have been really interesting if at the end of the story he decided that he didn’t have to be his dad to have worth and value and to lead a fulfilling life. instead he turned into the cookie cutter version of his father the universe had been trying to turn him into since he was seven years old and i’m supposed to see that as a triumph???  no. i refuse.  so @ my partners, i want development for sam that gives him the justice he and his mother deserved as characters utterly free and independent from kevin flynn’s immortal influence. if he becomes the ceo of encom, fine, but let him do it on his own fucking terms not because he realized that his dad’s life and legacy was more important than his own. his responsibility is not to a ghost, it is first and foremost to himself, and i really want to write the emotional roller coaster that would be him figuring that out.

One more thing I'd change in Legacy is Sam's mom.
So the writers wanted to do a father/son story. Overdone, but okay. What this means is they need for Kevin to have at some point gotten a woman pregnant. So they invent Jordan Canas to marry Flynn, get pregnant, and promptly die offscreen. It's the worst kind of shitty hack writing. Dead mother is not a character trait!
At the very least, Sam might be a more intriguing character if he was raised by his mom, away from Encom and Flynn's family, and without the expectations that he would step into that dynasty. Sam could be someone whose values are shaped primarily by his mother. The person she raised could stand in contrast to the person Kevin expected his son to be, or the person other people expected Flynn’s son to be.
Being raised by Jordan away from Encom and associates could also open the way to give Sam an outsider's perspective. Maybe he doesn't fuck with computers at all. Maybe computers is still a thing he is good at, but only casually and not as a life's calling until experiencing the Grid sparks his interest.

Tron hadn't expected such a big snowstorm, if he had, he would've told Clu to stay home. His initial instinct was to find shelter, so he scooped up the Admin in his arms to walk through the harsh winds. He ran area scans, this time to try and find a cave they could take shelter in.
"Are you alright?" He asked Clu, keeping the Admin close to him so he could try and give some of his warmth.

Rinzler - Open RP
The last thing Rinzler could remember was plummeting into the Sea of Simulation; the harsh impact that damaged his code, the cracking of his helmet that allowed the poisoned liquid to drown him. The most vivid experience was the sudden influx of memories that seemed to be just out of reach.
He could hear a name that wasn't his, yet it was a name that had been ripped from him. The name played on the lips of blurred faces, people that he fought to protect. He tried to hold onto those memories, maybe unlock more. But they slipped from him as easily as they came to him, a result of his lost disks.
He knew he'd likely derezz before he became a stray, it would be impossible for any program to survive this far into the Sea of Simulation. He couldn't even tell how deep he was, but he'd been sinking for quite a long time.
Which made coming online on the shore of the Outlands quite puzzling. He should've drowned, lost to the sea forever. But he was still alive. His body ached in a familiarly excruciating way. He must've hit a few jagged rocks on his way to solid ground, he had gashes across his chest and back that bled voxels when he tried to move.
He felt alone, confused, and lost. His whirr was a broken stutter now, and he could barely remember if that was normal. He knew he had to report to someone, but he couldn't remember who.
He slowly shifted, trying to sit up. The gashes crumbled into voxels, threatening to derezz him.

Alan Bradley's Bio
Note: This bio contains events from Tron 2.0, which is non-canon. Things have been generally shifted around to accommodate that
Appearance: Alan Bradley is a 6'2" tall man with greying hair and blue eyes. He wears prescription glasses, a button-up shirt with a tie, a large trench coat, and slacks.
On the Grid, Alan's circuitry is almost the exact same as Tron's, but without the insignia. He wears a black overcoat similar to the one he wears off the grid, and specifically coded himself some fake glasses so it wouldn't be so jarring.

Backstory:
Alan Bradley had an uneventful life up until the events of Tron (1982), where he helped his close friend Kevin Flynn defeat the MCP and reclaim his stolen programming. Although there wasn't much to his life then, Alan had a series of tragedies that befell him shortly after.
After reclaiming ENCOM, Alan worked with his wife, Lora Baines-Bradley, trying to enhance the digitizing technology used to send Flynn to the Grid. Though Lora soon moved to Washington for a better job offer, making Alan's relationship with his son, Jet, more strenuous. During this time, Alan's relationship with Flynn, which was wholesome at first, took a dark turn after the death of Jordan Canas.
After Flynn's disappearance, Lora heard the news and came back to ENCOM to work beside her husband and offer him her support. Unfortunately, she died in an accident regarding the digitizer only a few years after.
As ENCOM struggled to remain a big company, fCon, a rival company that had bought them out, kidnapped and forcefully digitized Alan into a virus-ridden computer. He managed to escape with Jet, but the events left him and Jet traumatized.

Why I don’t care about Jordan Canas
yo Allronix answered my Salty asks meme (and the answers easily pass as a meta for the fandom), and this part kind of made me smile, not in a nice way though: “What kind of woman could handle a brilliant, cheerful, crazy ball of energy like 80′s!Flynn?”
My opinion is: a woman that never existed, but was created by mediocre storytellers who have no sense of character building or continuity.
So here it is
Canonically Jordan Canas is an architect, designer of the ENCOM building and has designed several other office building as well. Ok.
In the US, if a 18 years old student decides to become an architect, they need to obtain an university degree, go through training and internship. It is around the age 33 when somebody actually becomes an architect. Designing a high rise building takes weeks/months, building such takes about two years. In 1982 the ENCOM building already houses the company with no sign of the ribbon having been cut recently. Long story short: the architect of the ENCOM tower should be in his/her forties/fifties in 1982, it is literally impossible for that person to be a twenty-something individual, the way Jordan is depicted in the Betrayal cartoon and in the flashback scenes of Legacy.
If you overlook this part, next step, in canon Jordan and Kevin Flynn meet in 1982. Flynn, who is not over his relationship with Lora Baines, freshly back from his first adventure on the Grid, newly appointed boss of ENCOM (the point I am trying to make, he is over occupied at this time), falls in love and proposes. Jordan, who must be a super intelligent person, does NOT notice that Flynn is not ready/not husband material at the time being/F*ING DISAPPEARS FOR HOURS EVERY SINGLE NIGHT WITH NO EXPLANATION, falls as well, and they marry.
LMAO.
Jordan gets pregnant immediately, giving up her career (in Betrayal we see her having a difficult pregnancy and being bedridden for the most part of it.) Throughout the years she never has second thoughts about Flynn’s obvious other life, she lays down as a living incubator. Again, we are talking about an accomplished professional here. She does not call out Flynn for not being there for her or for missing Sam’s birth.
Sure!
Aaaaand in 1985 Jordan conveniently dies in a car accident. She is remembered as perfect, beautiful, whatever. Flynn dedicates a book for her or something.
Jordan Canas is an unrealistic, badly written character, and I can not make myself to care.
