I expanded a bit on the separated au with Shinigami. Here’s extra if you care. I’d love to have your help in expanding this more…if you want to help. No pressure
But here’s basic stuff from my notes app
All turtles are 16 y/o. Leo, and Mikey are raised by Splinter. Raph is raised by Casey’s family. Donnie is raised by Shredder, than later “kidnapped” and raised by Shinigami. 
While exploring the sewers together, Raph and Donatello were swept up by a flood or something and were separated. Raph is found by Casey’s family after they thought it was hurt and lost child. Donnie is found by Shredder.
Shredder over works Donnie, with both his tech stuff as well as training. He’s also juts an asshole. Shinigami becomes Karai’s friend and sees how Shredder is treating Donnie and sneaks him home with her. Karai is distraught and betrayed that her friend took her brother. But Donnie left willingly and is doing great with Shinigami’s family. He’s even taught Magic by them.
After learning about the (idk) Donnie and Shinigami return to NYC where they meet Splinter, Leo, Mikey, April, Casey and Raph (who has already been told what happened and all that). 
Donnie begins staying with Splinter and everyone though he does visit Shinigami (‘s family) quite often or at least he video calls. 
He helps them fight Shredder, but tends to struggle when fighting karai (as he still typically sees her as his sister, though estrange).

“Donnie begins staying with Splinter” How dare you split up the family. They raised him like their own and Shini made him her familiar and this is the thanks they get? His brothers can be the ones to do videos calls, you monster. /playful /joking
I imagine Shini stays in New York when he does. So she basically just enters the series earlier and makes herself a part of the family. Then Karai sees both of them and is like, “Leo, we cannot be friends until Shini gives him back” and Leo’s just “This is between you two, m’kay, I will do a lot for you but I have no control over that one.”
I love imagining that Donnie can do some of the stuff Shini can do (but she has the natural talent, obvi) like appearing out of nowhere and acting like he’s been standing in the room the whole time (the brothers can’t decide if he transports, is invisible, or something else entirely) and it always catches his brothers off guard.
How on earth did Splinter manage to adopt three different turtle species of the exact same age. Did he do that on purpose? Interrogate the pet store about all their ages to pick-and-choose possible pets? I mean, I know this is an unnecessary line of thought but I’m thinking it anyway.
Casey and Shini tolerate each other. The “my little brother evidently has an extended family that we had no idea about and I’m okay with that as long as the other family remembers that he was mine first” vibes are shared between them and it leads to rooftop conversations and bonding. Shini still won’t teach him magic, tho.

Headcanon lore: He actually almost does.
Other headcanon: Raph has the hardest time getting Donnie to like him until he gets cat toys. She had a hard time adapting to new surroundings and she relaxes for the first time in weeks.
Donnie instantly has a favorite brother.
Donnie: This is my only friend. I love her more than life itself.
Mikey: Oh, neat! Mine tastes better.

NO, wait, even better- Shini came into Karai’s life long enough to kidnap her brother. She’s a sneaky child, but we don’t have any proof that she’s evil. She just vibes. It fits her profile, I’ve decided.
An eight-year-old Shini just comes home one day holding hands with an anxious green child with a shell like, “I HAVE A BROTHER NOW” and her parents go with it because they’re used to her doing as she pleases and Donnie (maybe a year or two younger) goes with it because Shini and her parents were nicer than the Sakis ever were.
*OKAY SO THE WIKI SAYS THAT SHINI LEARNS MAGIC FROM HER FAM WHICH COULD EXPLAIN HOW SHE MANAGED TO KIDNAP HIM SO YOUNG- (Is it kidnapping if he goes willingly?)

If anyone asks, Donnie is her Kappa familiar. Her family is weird and the Japanese are superstitious so absolutely no one questions it.

One-shot inspired by @imagionationstation and @ellestrade 's TMNT 2012 separated au where Leo and Raph are raised by the Shredder (who named them Takeō and Akihitō) and believe Splinter kidnapped Mikey and Donnie as babies and is the bad guy. They are wrong. Donnie's on the fence about them, Mikey wants to know the only other beings on this earth like them, Akihitō is kinda getting the hints that something is off, and Takeō, as per every Leo, has anxiety and a need to protect his brothers. Edit: COMPLETELY FORGOT TO TAG TRIGGERS but violence is mostly PG violence, with blood and one mention of hazing, but I dont think the imagery is that bad. Think IDW TMNT comics type of violence, but even then its probably still not as intense.
Akihitō remembers reading once, in one of Takeō's strategy books he couldn't care less about, that defense should be more brutal than offense. 
He thought it silly at the time. Everyone knows a good defense is a better offense. Attacks should be swift, unforgiving, and deadly. Never let your enemy get the upper hand and throw you on defense. Sensei had always put the emphasis on their attack, and deemed it a failure that they should ever be on the defensive. 
So when he had met Junkō and Kōta— or Donnie and Mikey, whatever false name they’d been given— he had always counted them out as weak. In most fights he'd seen them in, their moves were primarily defensive, only striking to shock, to neutralize, to disarm. In the rare occasions he'd seen them on the offensive, it was only to prevent worse harm from befalling them or their untrustworthy allies. And even then, those moves had not been as harsh as Akihitō himself could have done.
In short, between their haphazardly put together fighting quartet— whenever that happened— Takeō and Akihitō were the offense, and Donnie and Mikey were the defense. In his and Takeō’s minds, it made sense. Be the attack so their younger brothers would never have to. Make up for all the years they weren't there to protect them from Yoshi Hamato's abuse and brainwashing. That was how he justified it, anyway.
Which is why Akihitō is not thrilled when Donnie and Mikey come to rescue him and Takeō from Master Shredder's punishment.
Him and Takeō had, afterall, uprooted one of Sensei’s plans tonight in the interest of ensuring Donnie and Mikey's safety. The two of them knew the consequences for spoiling one of Master Shredder’s major business deals, and they were willing to take it when they saw Donnie and Mikey in over their heads trying to stop the deal themselves. 
He's pissed and angry about that, but he can't really blame them. They've been brainwashed by Yoshi Hamato. They were bound to see the error in their ways eventually.
Which leads them to now. “Junkō, Kōta. Go home.” Takeō ordered as their two younger brothers stood in the old, ratty warehouse, between them and the Foot Ninjas. “This isn't your fight.”
Akihitō shook the ropes that held him and Takeō down. He'd throw his little brothers out of the way if he could, but as per punishment process, he and Takeō were to be bound and hazed for their disobedience. They’d live, of course, and heal. Their mutant abilities actually made the healing faster, which is probably why Sensei allowed it to happen so often.
“Those aren’t our names, dude. We’ve told you already.” Kōta— Mikey said, spinning his choice weapon: the nunchaku. 
“And this is messed up.” Junkō— Donnie, added. His bō in hand, his younger brother stood tall against the Foot Ninjas designated to see their punishment through. Tone calculating, but surprisingly, not as cold as Akihitō was used to hearing. “Either of you could take these guys out if you wanted to. I don’t understand why you’re letting them—”
“It’s a matter of honor.” Akihitō interrupted. The faster they got through with this, the faster they could save Donnie and Mikey from Yoshi’s grasp. “Though I doubt the rat would know anything about that, let alone teach it to you. Where’s the honor in kidnapping you as babies and taking you away from us?”
Mikey side-eyes him from where he stands, looks at the ropes and how Akihitō and Takeō are so willfully accepting their fates. It makes Akihitō feel small. “Where’s the honor in beating up someone who can’t even defend themselves?” He asks.
He’ll never admit it, but Akihitō always wondered that too.
“...If you have to go on defense, you’ve already failed,” Takeō says with hesitance, almost like a question rather than a statement. “A true ninja is always on the offensive.” 
“I don’t think you two know anything about what’s true,” replies Donnie, eyeing the Foot Ninjas with a glare. No one’s moved yet, each side waiting for the other to attack first. “If the roles were reversed, would you let me and Mikey take the beating?”
“Of course not.” Takeō is firm in his answer. “I’d take it for all of you. I promise nothing bad will happen to you anymore. I won’t let anyone hurt you. I won’t let Yoshi hurt you. Just…just come home with us.”
Akihitō knows that Takeō isn’t lying. He’d already tried to take tonight's blame all on his own shoulders, spare Akihitō of the punishment. But Akihitō knows all his tricks and he won’t let his brother suffer alone. Again.
But as he looks between Takeō and Donnie, he can’t help but think that Takeō’s words are wrong. Seeing the situation, the evidence glaring at him, Akihitō cannot deny that this wasn’t exactly a great sell. Takeō and him are tied to the ground, trying to convince these two strangers that they would be safe with them. That their clan would not hurt them while that same clan was just about ready to beat them to a pulp. 
Yet still, it had to be better than what Donnie and Mikey were likely suffering under Yoshi. 
Right?
Akihitō shakes his head. In the end, it doesn’t even matter. Sensei will always find them no matter where they run. It was better to follow than be chased.
“You can’t stop them,” he tells his brothers. “You fight well. You survive. But these ninjas won’t hold back like we do. You’re just meant as a last resort. Defense and that's it.”
“Kinda feels like you're underestimating us,” Donnie scoffs. “Lemme ask— which one of us is tied up right now?”
Akihitō rolls his eyes. “You’re not vicious, you’re not attackers. You’re defenders. Leave.”
Donnie spins his bō menacingly, and a blade pops out the other side. “Although I’d love to never have to deal with your whole,” he gestures to all of them, “this again, Mikey won’t let me leave you guys behind. And I guess we kinda owe you after tonight.”
Between his battle ready glare, Mikey looks back and flashes a wink and a thumbs up at them. “We got this, bros.” He says, gently, comforting, and Akihitō almost falls for it, but then Mikey glances at Donnie, puts his nunchaku away, and pulls out a kusarigama, blade just as sharp as Donnie’s.
Then without hesitation, the two of them jump into the fray.
“No!” Takeō struggles in his binds, uselessly. These were Foot Ninja binds made specifically to hold them. Mutant strength and all.
Though, as Akihitō watches the fight, he begins to wonder if he had these two little brothers pegged wrong this whole time. They held their own. In fact, they dominated. Donnie’s attacks were not natural, not instinctual, but they were calculated and efficient, tailored to do the most damage with the least effort. Minimal lethal shots, but maximum pain. A blade both to intimidate, and sometimes, to draw blood, not caring from who or from where. And the technology that aided him, Akihitō had never seen anything like it. Not traditional like a proper ninja at all, but Donnie’s inventions were ruthless and cunning all the same. 
Mikey is just as powerful, if not more. It's undeniable that his youngest brother is naturally athletic. Gifted and oblivious to the fact. He’s not trained as rigorously as him or Takeō, but that lends itself in his favor. His maneuvers are unpredictable and free. He’s improvising moves that a ninja would never think of, but has all the skill of a ninja to anticipate when to block and when to strike. Just like Donnie, Mikey uses his blade with reserve, drawing blood only when he needs to, and doing so with precision.
Akihitō almost thinks it is funny. All this time he believed they were weak. Only now does he think that, perhaps, there was a reason their master made their primary weapons blunts and not blades. 
If they had been using blades the entire time, Akihitō has no doubt there would be gallons more Foot clan blood on the streets of New York.
“Jungkō! Kōta! Stop!” Takeō tries to take control of the situation again, the bossy oldest sibling coming out in him. But Akihitō sees no point. They were winning.
The last Foot Ninja falls in a puddle of blood, groaning until Donnie puts him out with a bō to the face. “Calm down.” Donnie says with ease. “He’s not dead. None of them are. We don’t…you know.”
Akihitō looks at the carnage around him. They’d drawn blood. Lots of it. But Donnie was right. None of them are dead. Akihitō is not sure if being left a beaten, bleeding, and breathing ninja was a mercy or a punishment. 
It dawns on him that, had Donnie and Mikey not intervened, that was what him and Takeō would be looking like.
“Come on, we’ll cut you loose.” Donnie tells them as he gets on the ground beside them, gesturing at Mikey to help Akihitō while he helps Takeō. 
“Master Shredder will not take this lightly,” Takeō worries, rubbing the rope burns on his arm now that he’s free. Akihitō does the same. “You shouldn’t have done that.”
“Then maybe he shouldn’t be beating you guys up? Or doing dirty business with known criminals? Or— and this is a wild one here— trying to kill our dad every chance he gets? Hm? I don’t know. Just some helpful suggestions.” Donnie answers back with no sympathy to Takeō’s anxiety.
“Bruh, relax.” Mikey urges. “I know we don’t all see eye to eye, but we’re…there’s only four of us like us in the world. Can we please at least try to get along?”
“Kōta, that’s all I want for us—”
“His name is Mikey.” Donnie glares.
“The rat is lying and he has—”
“Donnie, its fine.”
“—been lying to you since you were babies. The names—”
“It’s not fine. Michael. Sensei gave us these names.”
“—you call yourselves are not real.”
“I'm really tired of arguing, Don. Can we please just—”
“I’m trying to save you. Why won’t you listen?”
“—get along for five seconds?”
“Then tell your older brother to shut up about—”
“How long have you been able to fight like that?”
All eyes turn to Akihitō. It doesn’t register to him that he’s the one that asked that question.
Donnie raises an eye-ridge at him, glad for once that someone isn’t throwing accusations around. “Since forever I guess. Since Master Splinter trained us.”
“So this whole time?”
“Yeah. I guess so.”
Akihitō looks down, trying to process his own thoughts.He didn’t know his younger brothers could be just as brutal as him, and he vaguely wonders why it never occurred to him that they too, could have been pulling their punches. “Why haven’t I ever seen you fight like that?”
Mikey shrugs. “We’ve never needed to before.”
“B-but,” Akihitō breathes calmly, evening his voice. Master Shredder always hated when he couldn’t get his thoughts out. “But why now?”
Mikey and Donnie share a look, one that Akihitō could understand, because it's the same look he gave Takeō when they thought Donnie and Mikey were in trouble. 
“You said it yourself,” Mikey states. “We’re the last resort. The defense. And you needed someone to defend you.” 
Akihitō’s thoughts drift once again to Takeō’s old strategy book. The one he thought was silly for putting so much emphasis on defense, the reasoning only bubbling up now.
In good strategy, defense needs to be unforgiving. Bloody and brutal and unforgiving. More so than any offense you can play. When the offense falls, you can go home and recuperate. But when the defense falls, there will be no home to go back to, and the thing you care about most will fall with you.
Akihitō looks at the blood on the ground, the unconscious members of his clan whom Donnie and Mikey would not allow anywhere near them, and thinks he finally understands the strategy. 
“Thanks.” Akihitō says, to everyone’s surprise. He was the last turtle anyone would ever think of as grateful, or kind, or sensitive. He thinks they're wrong.
Donnie and Takeō both squint at him suspiciously, but Mikey smiles. “Anytime, bro.”
“Not anytime.” Donnie comments under his breath. “Don’t think this makes up for trying to kill Sensei or for kidnapping us…but…” Donnie pauses, hesitant with his next words as he pulls a small device from the pocket in his belt. “Here.”
Takeō takes the device gently. Its a small thing. Fits in the palm of his hand. “What is this?”
“A piece of whatever doomsday device Shredder was planning on. Not the whole thing, obviously, but important enough that he’ll probably want it back.”
“Why?” Takeō asks.
“Tell him that we took out your ninjas and tried to take you out too. Then you can tell him you beat us and managed to get a small part back before we slipped away. You would’ve followed us, but you realized that your ninjas needed medical help. This way, he…he won’t punish you anymore.”
“He won’t believe the last part,” Takeō replies with a sad smile. “If a ninja is downed, then he doesn’t deserve to get back up.”
“Sounds like a you-problem.” Donnie stands. “Mikey, we saved them. It's time to go.”
Mikey looks between all three of them. He was gentle in a way that none of his brothers were. Akihitō wants to say it's from being the youngest of all of them, but he has a feeling that his kindness came not from naivety. Rather, from living in a world where kindness was never a weakness, but a strength. Where defense was the default, not a failure.
“Catch you next time!” He chimes as he follows Donnie out of the warehouse.
Akihitō stands, and grabs Mikey’s hand. Donnie pulls his weapon out. Takeō stands ready to fight, but Mikey can feel the grip. It’s not dangerous.
He looks at both his younger brothers. “Junkō— Donnie. Sorry. Donnie…said that the rat, your Master Splinter, that he…that we were his sons. I just, if that's true…” The words get caught in his throat, thoughts not quite forming the way he wants them to. 
A hand lands on his shoulder, and he recognizes it. Takeō always knows when to give support. He’s a good brother. He hopes Donnie and Mikey will know that one day too.
Akihitō gathered himself again. “Donnie said that you two weren’t kidnapped from us. We were kidnapped from you. And if that’s true…if Splinter is our…” He can’t even say it. “What would my name have been? If I’d grown up with you?”
“Raphael.” Donnie doesn't hesitate with the answer. “Like the Renaissance painter. Sensei has a…thing… for the European Renaissance.”
“We come as a set!” Mikey exclaims. “Like, I’m Michelangelo. He’s Donatello. You would be Raphael. And you,” he points to Takeō, “would be Leonardo. And we have nicknames for you guys too. Raph and Leo. Our big brothers.”
Takeō shifts foot to foot, uncomfortable with the thought. Akihitō, well…
“That’s stupid.” He says. And that was true. Who does that? Name their kids after random old guys that died like, hundreds of years ago? Yoshi Hamato isn’t even European. He’s Japanese. He was like the European version of a weeaboo. But all the same…
It was a name chosen for him. “But I um…” Akihitō—Raph—whatever, continues shyly. “I think it’s cool that we…come as…as a set…”
Mikey smiles and the entire world is engulfed in the sun. Then Akihitō gets stuck in a bone-crushing hug. He didn’t know Mikey was so strong, and honestly he wouldn’t be surprised if he accidentally killed him like this.
“Mikey, stop. You’re choking him.”
“I can’t!!! I’m just so happy you like being a set with us!!” 
“M-m-me…t-too…M-mikey. P-please…l-let…g-go.”
“Oh. Sure, dude. Sorry.”
Once freed, Akihitō swears to never take air for granted again. “I think you bruised me. Like, everywhere.”
Mikey, the little brat, has the audacity to giggle.
“Anyways,” Donnie claps. “We really better be going.” He looks at them, his brothers, and this time it isn’t with the discontent that he always has when he looks at them. If Akihitō didn’t know any better, he’d say it was longing. “Bye.”
“Byyeeee!” Mikey waves as the two of them exit the warehouse, leaving them alone with a hoard of unconscious Foot Ninjas to take care of.
Takeō stands beside him. “Are you hurt?”
“Just my ego.” Akihitō replies. He debates whether or not to ask the question, but Takeō is a safe turtle. He’s never let him down before. “Do you think they’re telling the truth? About us?”
Takeō stays silent for a while, assessing the damage, the ninjas at their feet. “No. But I…”
“You want it to be true?” Akihitō asks, and Takeō nods. Akihitō understands. “Yeah. It sounds nice.”
“Even if it was, Sensei will not let it last for long. I don’t think they could win against him.”
Akihitō looks at the blood of the Foot clan on the ground. It’ll probably stain the floors. 
It's quiet as the two of them gather their unconscious clan members, bandage them up, and then call Karai for back up and transport. They do as Donnie told them to, hand the device to Shredder, spin a lie and save their own asses. Half of Akihitō is waiting for the device to go haywire, maybe blow up, and somehow to prove that the Hamato clan was not to be trusted. 
But it doesn’t. And the plan goes exactly how Donnie said it would. 
As he lay in bed that night, Akihitō can’t help but think that maybe, maybe there was a world in which such concepts as honor and punishments and beatings could be as foreign to them as it was to Donnie and Mikey. A world where kindness and compassion like Mikey’s was a strength not a weakness. A world where he’d only ever have to defend those he cares about.
And, just maybe, it could be their world too.
