I really want it to be that at some point in Dragons Rising, Nya says something to Jay about Skybound to try and jog his memory.
The two routes here are either
Skybound, having the special property of being something not everyone remembers, is what restores his memory since he was one of the few to remember it the first time.
OR
Jay doesn't remember Skybound. He doesn't remember Nya dying. Nya is the only ninja left to remember. What Jay did in order to save her is now not important to him anymore.
