My best and only guess is that he was in shock. Looking at the situation:
-He’s coming from the hospital where Gil is staying, because Gil’s been stabbed, because of Endicott, and Gil might even die because of this.
-The adrenaline rush from pulling a gun on Endicott.
-Watching his little sister brutally kill a man (and he’s a profiler why didn’t he look hard enough why didn’t he realize-)
At that point I guess the logical part of his brain just shut down. When he heard Martin’s voice, he didn’t have his “dealing with The Surgeon” armor on. The walls weren’t up. His dad called, and he just witnessed something terrible, and said whatever came to mind.
I just realized that if they go the route of covering up Endicott's death, Martin is going to have a wicked amount of leverage over Ainsley and Malcolm. Goodness help them if he decides he needs to be involved in it...

Granted, we have no indication of how it's gonna be handled yet (and won't for quite some time), but a point in favor of Malcolm taking the blame for Ainsley is that he is still, technically, on the hook for Eddie's murder. In for a penny, in for a pound, eh?

Oh SNAP I just realized, if they go the route of "Malcolm taking the fall for Ainsley" it could parallel what was going on when Malcolm stabbed Martin, except this time the thing Martin is holding over their heads isn't what Malcolm did, but what he DIDN'T do.
(And also Malcolm taking the fall for Ainsley could parallel Jessica taking the fall for Malcolm...)
