******LONG POST ALERT******
After Lucifer's son is born, Kelly finds him and frees him from Crowley. She is unable to keep a child that is literally the spawn of Satan, so she figures the best thing to do is bring him to Lucifer, because even though she can't keep him, she doesn't want him killed by angels seeking justice. So she gives her newborn to his father. Lucifer's son is the exact opposite of him. Where Lucifer is graceful, his kid is clumsy, falls down a lot, and, when he's little, wears stuff on his head and bumps into things. Where Lucifer would get frustrated with being so uncoordinated, his boy just laughs when he falls and gets back up. Lucifer has been holding a grudge for millenia, but his kid is unable to hold one for more than 3 minutes. Lucifer thinks the world is out to get him, but his kid just enjoys it. This child's mother is human. Lucifer hates mankind. However, despite their differences, Lucifer is just wrapped around this child's little finger the instant he lays eyes on him. Even though, at the moment, Lucifer is detached and it seems like the child is just a possession of his, he will soon fall in love with the awkwardly charming and lovable boy. Right now, our pal Luci doesn't know what it's like to truly be a father. He's sort of an immature and reckless 20 year old at this point, but when he is in the presence of his creation for the first time, he makes a vow. He promises that no harm will ever come to his son, that the infant in his arms will never know the pain that Lucifer has felt. He swears to be a good father, better than his own deadbeat dad. He will raise this child. He will give him all the love in his heart, tattered and worn as it may be. That is why, when Sam and Dean and Cass see him and his son, they can't kill them. They see it in his eyes and instantly know Lucifer will be a good father, unlike their own. Mary can't kill them, because she loves her boys and she doesn't know what she would do if anything happened to them. Crowley can't hurt the kid because he knows that the infant will receive love and care that he never had. Rowena can't bring herself to do it because she can tell that Lucifer will not forsake his child like she forsake hers. The ones that want to kill the father and son are the angels, the so called protectors of the children of Earth. They relentlessly pursue Lucifer, trying to murder the only good thing that he has ever conceived. As a last resort, he goes to the Winchesters with the hope that they won't kill his son. They, of course, accept the duo, although with some suspicion. It is Mary who convinces everyone in the end (though they didn't need all that much persuasion). Afterwards, she and the new father become friends. She shows him the ropes (how to change a diaper, how to assemble a stroller, what food to give him) and Lucifer heals alongside her. Lucifer and his kid are adopted into the family, just like Cass was. They defend the little guy from the angels. They live and finally find peace in the joys of giving a child a happy life. Crowley and Rowena drop in from time to time, though they always have an excuse. Neither of them can admit to the others, or themselves, how much they really care for the boy. Eventually, the sins of the past are forgotten, wounds healed, and a new world born.
