All-Star Superman by Grant Morrison, Vols 1 and 2
The definitive Superman story to be quite honest. Nobody else has ever written a story explaining just what Superman means as a character, and exactly how you can tell a story with him despite the fact that he’s too powerful for anyone to pose a realistic threat. 
Hellblazer Issues 27 (Neil Gaiman), 1-9 (Jamie Delgado) and 41-46 (Garth Ennis)
I could put ‘all of Hellblazer’ here, but I just picked three of my favorite arcs instead. Gaiman is arguably the single greatest comics writer of the 1990s, and the self-contained Issue 27 (’Hold Me’) is incredibly heartbreaking. It’s hard to find, but it’s also included in the very good Gaiman collection ‘Midnight Days’. 
1 through 9 is the ‘Original Sins’ storyline, and it’s more included so that you can understand the greatest Hellblazer story, ‘Dangerous Habits’ - about a man confronting his own mortality, and featuring the single greatest con in comic book history.

The Killing Joke, Alan Moore
Batman: Year One, Frank Miller
Batman: The Long Halloween/Dark Victory, Jeph Loeb
The Court of Owls/City of Owls, Scott Snyder
“I Am Gotham”, Tom King (Batman Rebirth #1)
Okay, this is a lot. I’ve always preferred Batman in the context of the detective than ‘lol batman wins’, and Year One/Long Halloween/Dark Victory (a very rough trilogy of books) is the apex of this. Killing Joke is the Joker story, and the Court of Owls arc from the New 52 was one of the few redeeming things about the early New 52 and a great conspiracy story. 
For more recent things, Tom King’s run on Batman starting with the “I Am Gotham” arc has been really good. 
Sandman, Neil Gaiman. 
Guys. It’s...it’s Sandman. It’s fucking Sandman. It’s one of the most emotionally draining books ever. It’s fucking Sandman.
Lucifer, Mike Carey
A semi-sequel to Sandman, featuring the recently-resigned lord of Hell trying to escape YHWH’s universe. A fascinating character piece drawing inspiration from Paradise Lost, and a study in predestination. This is a fucking long series, but it’s worth it. 
Flash #197-200, Geoff Johns
This is the introduction of my favorite Flash villain, and one of my favorite villain origins ever, Hunter Zolomon/Zoom. An incredibly effective, if brief, arc and what I think is the best of Geoff John’s great run writing Flash. 
Also, Wally West is leagues better than Barry Allen, fight me. 
Transmetropolitan, Warren Ellis
A cyberpunk and transhumanist story about a journalist fighting the corruption of two presidential candidates. 
I’ve not read it since the election, but this miiiiight hit a little close to home these days. A great story, though.
Justice League of America #1-41, Grant Morrison
The best run of the Justice League. Ever. Be warned of a lot of early-installment weirdness like Blue Energy-Being Superman because it was the 90s, though - plus, Kyle Rayner is the Green Lantern, and while he’s my favorite a lot of people don’t like him. 
JLA #43-46, Tower of Babel, Mark Waid
Batman has files containing plans to beat the Justice League. Ra’as al Ghul gets these files. Chaos ensues. This has been adapted like twenty fucking times, but it’s still a great arc. 
Teen Titans: The Judas Contract, Marv Wolfman
The storyline where Terra betrays the Titans to Deathstroke. Honestly, the 2000s animated series version is kind of better, but it’s still worth listing here as the best Titans story. 
The Vision #1-12, Tom King
holy shit
Holy shit. Tom King is so good, you guys. This is a genuinely disturbing character study of the Vision, and one of the most tense things you’ll ever read. Just trust me on this. 
Assorted Spider-Man stories
Kraven’s Last Hunt ( Web of Spider-Man #31-32, The Amazing Spider-Man #293-294, Spectacular Spider-Man #131-132),  J.M. DeMatteis
Ultimate Spider-Man, Brian Michael Bendis
Kraven is an underrated villain, and this is his best story. 
USM is the only good thing Bendis has done, and if I ever see him in the streets after what he did to Guardians of the Galaxy I’m going to hit him. Speaking of Guardians...
All of Cosmic Marvel from Annihilation through The Thanos Imperative
This is how you do long-form, cohesive storytelling. All of the series contained in this masterlist are self-contained, but when consumed in the right order it’s a thing of absolute beauty. This should be the model that Marvel uses for their modern-day stuff instead of random summer events and infinite tie-ins.

Thief of Thieves, Vol 1, Robert Kirkman
It’s a heist movie as a comic book. The rest of the series is...not good, but the first volume is basically an Ocean’s Eleven movie in comic form. Worth picking up.
