My tip for knowing where to approximately put the colors is to work a lot with values during the early stages of your drawing (and determining which color roughly equals what value).
Once you have the rough values (can be a greyscale sketch of your drawing), you can translate it easily into your palette then (especially if you work with pixel art).
Here are two different in-progress steps of my current WIP where I did this:
Hm if I don't have any specifics in mind I usually start my projects with either 256px or 512px squares, from which I then crop or expand as needed during the work process.
(I think I probably like those sizes because they line up so nicely with the basic 16px background tiles in Aseprite. :D)

Deep in the woods, away from the path well-traveled, was a little hut that smelled like herbal tea and fresh bread.
Anyone that stumbled upon the hut was greeted by an old cat on its front porch, and was eyed critically should they decide to step closer.
