However, considering the way she says it, it makes me think if she's not trying, in a subtle way, to showcase our hypocrisy.
"seeing prisoners as your friends, sometimes even as a family, as something to protect"
In this answer, Kotoko basically says that, in order to protect the weak prisoners, we have to take the necessary measures to stop them, before they succumb to evil. (most likely the guilty prisoners)
So Kotoko thinks that by beating the guilty prisoners she also protects the weak, voted innocent, prisoners. So, isn't just Kotoko reminding us of our hypocrisy of wanting to "protect the prisoners" , but going against her ideals and voting some prisoners innocent or guilty, leaving the "weak" to suffer anyway and sending them to a wrong path, being influenced by the others?

Skipped a beat
Just my interpretation of what Mahiru was thinking during the latest timeline conversation! You can also read it here.
The dining room is quiet today, the only sound that can be heard being the occasional rattle of a wheelchair.
Mahiru is waiting quietly as per Yuno's request with a feeling of anticipation. Unfortunately, boredom easily succumbed, her thoughts of worry for Yuno and for the current events peeking in.
The voices have unexpectedly calmed down… Meaning that the days of guilt for always needing someone to escape from the prison of her mind are finally over. Recently, the voices are taking pity on her condition and seem to be encouraging… But Mahiru feels weird because of that. Sometimes, she hears words of love and admiration, complimenting her. But she doesn't like it, especially after discussing it with Yuno. It doesn't feel sincere like in those beautiful mangas she used to read. Not like in her past relation-.....
Better not think of that. After all, Yuno wanted to give her something. She doesn't know why… Is today a special event? It has been long since Mahiru has kept a hold of the days… It makes her upset to remember that she can't enjoy the activities she used to. Cooking, baking, cleaning, make-up…
She can only hope that Shidou's treatment will be fruitful. Her only hope to feel better again lies in his hands. But… It is scary. It's scary that she doesn't feel much better. Like her body is one with the pain. However, he promised her that, no matter what, she will be healed. Those words he said that day, made her heart flutter at that time. But doubt does really creep in… sometimes…

Fuuta…? Was she so deep in thought that she couldn't hear him approaching…? She doesn't remember the last time they talked. She hasn't seen him having a conversation with other prisoners for a very long time. Small talks with Amane, but nothing more. He would go to his cell immediately after dinner or lunch. She has always wondered how he can subdue the voices, being in constant loneliness. Mahiru can't help but feel that the boredom has dispersed.
"Are you… doing alright? Isn’t there any way you can get better…?"
So gentle… is he really ok? She has noticed that Shidou stopped tending to his injuries as much as before, all his attention being on her, because he grew worried about not seeing visible changes. She feels guilty. Fuuta is also in pain, but because of her condition… She should really talk to Shidou about this. Wait…
What had Fuuta asked her..? If she can get better…?
Better… She wished she could smile happily at him and answer with a genuine cheerful voice that she does.
"What's wrong, Fuuta? Yeah, I'm not feeling great… But Shidou has been taking care of me all this time. I'm sure if I keep getting treatment like this, I'll get better…"
"Would she really get better? Poor Mahiru…"
The voices… It's unfortunate that they really ask a good question…
Mahiru slowly moved her head to take a better look at Fuuta. His face is so changed… his expression… Mahiru can't decipher. It has lost that fierceness, his gaze seemingly withered out, without energy. The guilt consumes her more.
"I see. Continue the treatment, huh… How can you truly be saved, I wonder?"
Her heart has skipped a bit. But… Why? Despite thinking of him as nothing more than a bully, somebody who could never understand how beautiful it is to care for somebody else, to give all yourself to them… He still came to her with all these injuries which cause him pain. To express his worries! And they seem sincere… So sweet… like a cake…
Simple words, but she feels better… A sudden wave of energy makes her forget about her hurting body.
"Saved…?? Are you worried about me?…That's nice of you, Fuuta. Just thinking that way… Mahiru feels saved already."
This time, she was honest. Her chest was warm as she carefully watched Fuuta's expression.
It's still the same. Lost and empty. Does Fuuta not believe her? He from a few months ago would have argued back and denied that he acts from kindness. She shamelessly admits that she misses these reactions from him…
"It's that so…? My words made you feel better? "
"Y-Yes!?"
"Perhaps my question has been answered already… "
"What… Fuuta have you said something?"
"No… It's nothing…"
Fuuta looked at her like he wanted to say something more. Mahiru was eagerly waiting. It felt like it was something important.
"Take care of yourself. I wish for you to get better soon…"
With that, Fuuta slowly moved away from the wheelchair, still seemingly lost in thought.
… Mahiru is not very good at reading people, but she could tell that this was not what Fuuta wanted to say. She sighed disappointed watching Fuuta's figure fading away.
"Mahiru!!~"
"Ah, Yuno!"
"Sorry to keep you waiting so much! But I wanted to add a few more things!!"
A strawberry shortcake was put on the table with visible care. There were many pink and red hearts drawn on the white frosting and a few ones cut from some strawberries. They were by far from perfect, but for Mahiru it didn't matter. Just the thought alone that Yuno spent time baking and decorating it, made her heart skip a beat for a second time.
"Happy birthday, Mahiru!!"
The day she had forgotten about…
"Ah… Mahiru, don't cry… Then your special day will not be happy anymore, won't it…?"
"These… These are tears of happiness! Thank you…! I don't know what else to say… I'm sorry, I'm not good with words…"
"You have nothing to apologize for… Please take a bite! Hope it's good!"
Mahiru has slowly calmed down, a sweet flavor invading her taste buds. Fuuta's words still lingered in her mind as she took another bite.
It was sweet…

Forgot to post it...
I know that I should be more invested in deep cover, but it's so overwhelming and my brain is not working greatly today, so I'm just going to state some of my thoughts about the new timeline conversation.
The fact that Mahiru is still very injured, despite being at the end of the trial, gives another great point for the theory that the time is stopped, or is going very slowly. Meaning that, as I predicted before, Mahiru and Fuuta will still be injured in the third trial. Also it's very alarming because any injury sustained can't be healed.
Secondly, I don’t think Fuuta will be fully converted. Yes, the implications are pretty much there, but… I don't think he will act the same way as Amane. See the difference between his conversation and Amane's conversation with Mahiru and how she reacts to them. It's a nice parallel actually.

Amane asks Mahiru how her body is feeling, directly implying the physical injuries. Fuuta, however, asks her if she's doing alright… I think he is talking about both her mental and physical health.
If we take again the theory that the time in Milgram doesn't pass, it might make sense for Fuuta to wonder "How can she be truly saved", because I don't think living a life in which you need constant treatment and your body hurts, it's really great…
It might also be a reason for why Fuuta seems so hopeless actually (his injuries should still hurt too) , I could say that the fire in him slowly extinguishes more and more… (really concerned for him, it feels like we are losing him more and more)
Moreover, he doesn't seem hostile about treatment in general, at least, not now… It's definitely a different reaction than Amane's.
About the mental health part … Fuuta stated in his VD that the voices that he hears are the ones who damaged his well being the most. His mental health wasn't great for a long time, and I don't think Mahiru's was great either, if not it got worse.
Mahiru's answer implies that "she feels saved" just by Fuuta's kindness…
Injuries can't be treated by words, but your mental state can improve a bit… And being approached by the person who you have considered to be a bully, who distanced themselves from the other prisoners for a long time, to see them coming to you and ask you about your well-being…
Of course, this is also Mahiru's way of lifting up the mood and being considerate of Fuuta's kindness.
Also, kindness… Is Fuuta trying to show that he can become a better person? Is this a new way of trying to be a "hero", to "save" people?

This is not really an analysis post, but more just stating my opinion about the blood on the bishop/scale of justice. I've seen people saying that it is Kotoko's blood and I disagree. For me, the way the blood is splattered on it, looks like it was already there.

It also doesn't really look fresh, due to its colour (especially when we compare it with the blood from Double)
And Kotoko's hand seems very fine to me.

Moreover, what I take into account is the way Kotoko is often dezuhaminizing herself, liking to call herself "a fang", basically a weapon of justice.
An object doesn't have blood. It breaks, but it never bleeds.

And I really like to make the association with the adjective "a bloodless person" which can mean coldhearted, merciless, unsympathetic, heartless, and I could add many more synonyms. Which I think it really fits Kotoko as she is not showing remorse for the act of killing or punishing someone who she thinks they have committed something unforgivable. (Just in this context I apply these traits!)

Now, what I want to point out is this part of her face. What I will say it's something that I'm not really sure... But, I had initially thought that these lines represented a strand of hair and her nose bridge... However, they are too thick, deep and compared to these pictures from her first MV... And seeing people thinking the same thing, I'm starting to believe more that these are cracks!

I was bored and the idea of these two in the Fireboy and Watergirl game, made me to write this! It's just the first chapter, and I'm not sure when I will update it, but it was fun to write, although I have my own doubts with it!
Yuno, out of boredom, asks Es for a device on which to play a video game. Scrolling through the multiple apps, she is enthusiastic to find a nostalgic game. Getting stuck at a level and jokingly asking Fuuta for help, she is surprised to see him accepting her request. Obviously, unfortunately for them, the tablet was not an ordinary one like the prison from where it came from.

I do not think that the scene with Muu's friends looking at her with horror is actually real. It's important to remember that the scene doesn't takes place in real life, but in the hourglass.

It seems to me that is more Muu's imagination, about what their friends' reaction might be at seeing her committing murder.
They are shown presumably gossiping about what happened, or not having the courage to speak up, seeing Muu as a dangerous person.

In the first VD, Muu states that she doesn't remember what happened after she killed Rei.

Moreover, Es says that Muu would have to face the consequences and be interrogated by the police. And Muu affirms that she doesn't know if the police has found out. Which really is odd to me, because if the friends had actually seen Rei's body, I think it would be natural to call the police or an ambulance. Especially, considering the so many scenes with them holding a phone to take pictures.

If that would be the case, and the scene with the girls watching the crime scene was actually real then I don't see why Muu wouldn't remember that the police had been called.
Instead, I think this scene highlights Muu's need to have a friend group to support her emotionally. Muu feeds on attention and the idea of being liked by her friends, because these things give her stability and confidence. Without the group of friends, she is left weak, powerless.
So, after killing Rei, she is scared of people's opinions about her, especially about her friends' opinion.
Muu's MVs combine reality with fiction. The same thing, I think it could be applied to even the first part in After pain, precisely the writing on the board.

It wouldn't make sense for her to be called a criminal, unless this part from her MV happened after her murder. However, this would contradict Muu's statement, as she doesn't remember anything after she killed Rei.
Also, another thing. During the interrogation questions, Muu answered that she wants to see her friends. Which doesn't make sense for me, if the girls were actually at the crime scene as they would have been too scared of Muu.

By voting Muu innocent we validated her feelings so her doubts about what people might think of what she had done aren't as nuanced as before. She became more confident and as such, she thinks that her friends wouldn't act as she imagined them: scared, hateful and disgusted. That's why she is so eager to see them.
Also, a small detail, but Muu's MV seems to highlight the fact that the school is pretty much empty, implying that the girls that were seen bullying Muu, already left.

Lastly, I want to point out Rei's eyes. This scene of course it can be just symbolic as it shown Rei's soul leaving her body, more exactly, her death. However, this thing happens in real life and this stage of death is called corneal opacity or clouding.

Rei must have been dead for at least two hours for her eyes to become cloudy. If this scene was real, then that means that Muu was sitting next to Rei's body for two hours!
"Changes to the eyes can be seen by testing the reflexes of the pupils and cornea of the eye. After death, there is are no reflexes of the pupils to light  and the cornea also loses its reflex. The cornea of the deceased also become cloudy after two hours of death. Besides that, the pressure in the eyes start to decrease and the eyeballs become flaccid before it they sink into the orbits of the eyes."
And I think it's unlikely the case, because somebody would sure have noticed Muu standing for two hours next to Rei's body. Moreover, interesting, Rei's face after her death is never shown in INMF.

This scene of course can be interpretated differently and what I express here is just my opinion! It's just that there are so many contradicting things, that make me think that the last scene from After Pain it just never happened and it's a result of Muu's imagination!

Checkmate

Summary: Yuno notices a pair of crimson eyes staring at her match of chess with Mahiru. Scared that her older friend might remember the latest event in which she was attacked by the same pair of eyes, she swiftly leads her to Shidou's cell with the excuse that Mahiru needs to take her medications. However, when Yuno comes back, the same prisoner that disrupted their game demands another match with her.
"No fair… You are too good at this, Yuno! You really have to teach me, too!!"
"And… Checkmate!"
"Sure!! Let's put the pieces back together and I will teach you some tricks!~"
"Right! But… Where was the queen placed…?"
"Mahiru…" Yuno couldn't help but laugh, noticing her friend mistaking the queen’s place for the king's.
It's been a while since they stayed like this, relaxed and cheerful, despite the circumstances… Kotoko's attacks prevented Mahiru from moving much, forcing her to spend the days in her cell, without an occupation. Although Yuno was frequently checking on her, she grew worried, noticing that with every passing minute, her mental state was deteriorating, so the requested wheelchair felt like a rescue from this monotonous routine.
Exactly, when the two friends were finishing to set up the table, Yuno spotted a pair of crimson eyes staring in their direction. The same pair started to approach them, the high school girl's heartbeat slowly increasing with each step. She wasn't scared for her… She was worried for Mahiru, who hadn't still felt the presence of the other person. How would she react seeing the prisoner who hurt her just a while ago? What's Kotoko trying to do? She can't beat up anyone during the trial, but what if…
No, Yuno, these are just assumptions! The best thing you can do is to avert Mahiru from noticing the taller prisoner and get her to leave the chess table.
"Mahiru… I think it's the time to get your medications. Let's first go to Shidou and then we will continue, ok?"
"Ah… but I had thought there was still some time left until my next medication…"
"I understand why! We had such a fun time together, so it's only natural. Here, let me help you!"
"No!"
Yuno's flinch didn't get unnoticed by Mahiru, who, with an apologetic smile continued:
"I don't want to be a bother… You spent so much time with me… With this wheelchair I can move by myself… So, really, Yuno, I will be fine…"
"It's still annoying to move with that, isn’t it? You still haven't got used to… This. Don't worry, for me it's not a bother! I have nothing better to do, so let's go!"
Yuno didn't even wait for Mahiru's response, helping her instead to move as fast as possible, directing the wheelchair at an angle from where she wouldn't be able to see Kotoko. Her heartbeat started to slow down as she was approaching Shidou's cell, knocking on the door.
"I think I will retreat for now!! Don't forget about the match!"
"Ah.. Yuno?!"
"Sorry Mahiru… I should go back to see if everything is clear now…"
Yuno felt more confident when she came back, if not she became curious of what Kotoko wanted from them. She wasn't even surprised to see her sitting in Mahiru's place, staring at the chess table.
"Kotoko… Do you want to play chess too? Although I don't think that's why you came, right?"
"Actually, that’s why I'm here. I've noticed that you are quite skilled at it, so I thought it would be good practice."
"She hadn't even hidden the fact that she watched us for a while. But I guess she had no reason to, considering that she now thinks she is Es's partner."
"I'm surprised! I wouldn’t have guessed that you would be the type to play chess for fun!"
"I play once in a while… It’s relaxing actually, it also trains my mind and helps me keep myself more… composed."
How much Yuno would want to throw the chess table to a corner and leave. Keeps her relaxed, huh? What a lie, Kotoko's hesitation tells everything. The way her voice, usually powerful, has been slightly trembling at the last word.
She is after something, that’s for sure… Yuno heard before that the strategy you use when playing chess can tell a lot about one's personality. Is this Kotoko's attempt at trying to learn more about her, while making herself vulnerable? After all, this game of accumulating information can be played by two.
"Okay~"
"I will begin first, if it's alright…"
"Sure, go on!"
Making the first move… Usually the one who begins has a slight advantage. Is Kotoko not that confident about her skills…? However, the first two moves are usually the same regardless of who you play with. As expected, Kotoko moved the pawn that guarded the king. The muscle memory worked in, and Yuno, too, placed her own pawn with two slots.
The objective, in the beginning part of the game, was to make an opening for as many pieces as possible in a short time. Kotoko seemed to know this too as she started to move more pawns to make room for the pieces that were worth more points.
Just a few moves in the game, and Yuno could already tell Kotoko's style of playing. After quickly disposing of the pawns that kept the other pieces in place, the raven haired girl started to consider every move an opportunity to attack. Aggressive, but precise, fearless, no matter the consequences. If Yuno would take into consideration the latest events, she would think that this is how Kotoko usually plays. But… Something feels off. Kotoko analyses before she acts. Her moves right now are too reckless, the difference in points being quite large, Yuno having a considerable advantage.
Has Kotoko figured it out already…? That the way Yuno plays during their match is different from her usual style? The highschool girl likes to trick her opponents at every given chance, while also putting herself in a position that might mislead the opponent, creating a false sense of stability that would cause them to advance in the danger, becoming a victim of her tactics. However, with the possibility of Kotoko wanting to learn more about her, it forced Yuno to take a different approach. Instead of using tricks, she decided to play safe, maybe too calm and boring for her liking. Not attacking much, but having a good defense, while slightly predicting the opponent's moves.
Is Kotoko trying to push Yuno to her limits? Yuno is not a fan of long matches, and considering that Kotoko plays in offense, while she plays in defense, it will take some time until one of them wins.
To succumb to boredom and let Kotoko's strategy actually work, or continue this charade…
It will be easier if she would just stand up and leave… After all, Kotoko is not someone she would like to spend time with and she should really check on Mahiru.
"Hey, Yuno. You seem deep in thought, are you actually paying attention to the game?"
"Hm~? Chess is about strategy, so it would be natural to be deep in thought. Or is this your way of acknowledging that you let me win?"
"Hmph, let you win. What nonsense. I think you are the one who treats me lightly. From what I've seen, from your other matches, you could have already won by now."
Since when did Kotoko start to spy on their games? It's scary how easily she can make herself unnoticed and claim so much information.
"How sweet! An admirer!"
Surprisingly, Kotoko didn't comment about her reply, instead her face turning into a frown.
"Your skills at chess are really impressive, my only objective was to have fun with you."
"... Really? After everything that happened, what made you think that I will forgive or forget. I don't think I have to spell it out for you, why does no one want to sit next to you though."
"Then, why did you accept my request? I know that you aren't afraid of me. Were you scared that I might have hurt Mahiru? Do not think that your action didn't go unnoticed."
Why did Yuno accept the request… To gain information about the prisoner in front of her… Who was now watching her with the same crimson eyes that a few minutes ago, caused her heartbeat to be increased. Would it be a smart move to answer honestly? No, her intentions should be hidden for now. Who knows? Maybe if she will do this more times, she could figure out better what is the deal with Kotoko. And the next time, she would make sure that no one would be injured by her anymore. To predict Kotoko's next moves. Like in chess.
"Hm… I wonder! You are the only one with whom I haven't still played with, so I suppose I was curious about your skills! Especially, since you said that chess is relaxing…"
"Ah… The small competition you had last week. You won, didn't you?"
"Haha… Yes, but I'm wondering if Shidou actually let me win. His skills are truly impressive."
Kotoko's face showed little to no emotion, but Yuno could tell that she didn't believe her lie at all.
"Still, you should have played fair with me. Anyway, I'm done here. Next time, promise me to give me a great match, okay? I want to see more of the real Kashiki Yuno."
"..."
With Kotoko's departure, Yuno was left alone with her thoughts. "Next time… huh?" Her motive is still… unclear. It's not like Kotoko likes her very much, the feeling is mutual, so what does the raven haired woman want to achieve?
"Yunoo!!~"
"Mahiru!"
"See, I've told you that I can manage on my own!"
"Did Kotoko leave, because she noticed Mahiru approaching…? Would she be really so considerate of Mahiru's feelings, or is it pure coincidence?"
"Ah… Are you okay…? You seem spaced out…"
"Oh, yes! No worries! Let's play, shall we? I can't wait to show you some cool moves!"
"And maybe I would not be the first one eliminated, next time, from the competition!"
"That’s the spirit!"
All Yuno's worries about Kotoko's motivations dispersed as soon as the new match started. With a small, soft smile, she began explaining to her friend some of the easier tactics, as Mahiru was pretty much a beginner. Yuno couldn't help, but laugh seeing the eyes that were watching her with anticipation and curiosity. It is the first time, since Mahiru was injured, when her older friend displayed genuine happiness, her beautiful eyes seeming to regain their sparkle that she adored so much.

I've been thinking about this recently, so I hope what I add doesn't come off as rude, as it's really not my intention!
I wanted to point out that it is stated that Muu's location is Minato ward, which is considered an expensive place in Tokyo.

About Muu's phone... In Japan, many people use Line to communicate, and from how the layout of her phone looks, I think this is also the case for Muu!

In Cinderella, similar with the other story, the father was quite rich. Although it's true that she had horrible conditions, so I agree with this one!

Tell me more about the idea that muu is lying and not actually rich please. Ive only ever seen one other person consider that before but they never elaborated + changed their mind post INMF so im really curious. Like what do you think supports it?

but i would be more than happy to elaborate!
unfortunately a few of my claims are based off of evidence/supportive pieces that are in a discord server i no longer have access to, so please forgive me

to start off, it was pointed out to me at one point that muu goes to a more expensive private school, though there are grants and scholarships that allow those without the proper funding to attend these schools regardless of their financial status (i.e. haruhi in ouran high school host club). i believe muu is a very intelligent young girl who is capable of earning one of these scholarships easily
muu also has a recurring theme of "foreigner in a place that is new and scary to her" her being a blonde-haired light-eyed half-french, lesbian GNC-girl in a private school filled with dark-haired dark-eyed japanese straight feminine girls. muu is the kind of person who likely feels totally outcast by her peers.
as well, taking a peek at this conversation in after pain:

with a very rough translation (i am not proficient in japanese, but this is the gist of the conversation)
it should be noted that muu's friends "A-" and "Sayu" appear to be talking about muu as if she is not present in the conversation, and their tone is almost mocking. muu retorts by claiming she has plenty more, and that her lipstick (which they are likely making fun of her for it being a cheap brand, though im not sure about this detail) is just an extra she had on hand. she gets defensive, and is likely lying to protect her "rich girl who has everything" image.
i would also like to point out that muu seems to have gotten nothing in return for her lipstick- and was likely lending it to her friend with no expectation. muu acts like she isnt a giving person, but genuinely seems to be thoughtful and generous towards those she cares about. this can also be seen with muu giving haruka "hand-me-down" hair clips. its a small gesture, but haruka wears and appreciates them- they keep his uncut hair out of his eyes, and its a small piece of her that he can wear. its a thoughtful gift
and secondly... doesnt anybody else think that its weird that weve seen NOTHING about her home life? with other prisoners, we see at least two aspects of their lives, if not more. haruka with his house v. the forest. yuno in the car, on the stairs, in the brothel-room, on dates. fuuta in the tunnel, the arcade, on the basketball court. shidou in his house, hospital, greenhouse. mahiru in the forest, her house, several pictures of her on outings in TIHTBILWY. kazui in his house and the bar, on the altar. amane in her house, on the street, though MAGIC primarily takes place in her "inner world". mikoto in his home and train station. kotoko in the warehouse, a bar, on the streets etc.
muu's videos take place entirely in her school. even her inner-world with the bright white walls and floors, where herself and her peers are bugs- its still her mental depiction of school. her home life is totally void in her videos. why? sure, it may not be important to her murder- but maybe, its more important than what we see in after pain and inmf
did you know that most bullies use bullying as a way to cope with lack of control in their lives? that bullies most often face harrassment at home, and that school is their only escape from abuse? those who bully their peers often mirror their own parents' actions towards them. school is likely the only place where muu has any sense of control in her life. yes, its bad that she bullied her peers, but she is a child who has no proper outlet for the pain that she faces
(i also believe that her hourglass imagery lends to a cycle of violence- that muu was likely bullied, became the bully, and lost her status only to get bullied once more)
but im going on a tangent
unfortunately at this point i am running out of steam and good examples to lend to why i believe muu is poor (please, if anyone else has any evidence to back this up, please do add on to this post! i love to hear the community's thoughts!)
but for one last, small point. let's take a look at muu's lunch. a simple bento

this bento is very small (a side note: i am also of the opinion that muu struggles with an ED) and it consists of a few simple ingredients.
a leaf of lettuce, cherry tomatoes, rice, a small amount of sauce, a single hot dog cut in the shape of an octopus, and what appears to be a hunk of protein, like chicken
well, thats not a lot of food. certainly nothing high-quality or expensive. lets take a look at some school lunches in japan. lets search up "学校 べんと" "gakkou bento" "school bento" and look at the images

muu's lunch certainly doesnt look all that filling. it most certainly does not look bougie and expensive
edit: i would also like to note that she parallels shidou as a partner prisoner. both feature the concept of lying and upholding a good image of oneself

I've been asked how Kotoko had got the police baton, so this is my attempt to answer!
There are only two options in which Kotoko could get a weapon: from the storage room or by making a request to the guard.
From here, I will properly discuss these two...
In Es's VD, Jackalope informs us of the existence of this storage room. He implies that in here are stored mostly necessities. To note that "Mostly" doesn't mean exclusively, meaning that there are also items which aren't basic objects, used everyday.
Jackalope: Hm… I guess that’s true as well. [more footsteps] Here is the prisoners’ shower room. Across is the storage room. Necessities are mostly here. 
Es: For prisoners… The prisoners go in and out of this passageway as well?
Now, something that Jackalope never elaborates is what does he mean by necessity? Does a weapon can be considered a necessity, if we take into account that it can be used as self defence? Legally speaking, no, it isn't. Self defence it's not a lawful excuse to carry weapons.

However, Milgram is not constructed based on the laws applied in real life. And if I would be in a place where the people around me are murderes, I would want to have something to protect myself with.
But, even so, the Milgram prison is in Es's care, and Jackalope directly states that Es is administering the prison. It's been illustrated many times that Es dislikes violence and hates seeing the prisoners getting hurt. So, as an administrator, I'm very sure that they will try to get rid of any weapon, if there were any to begin with.
Jackalope: Yeah. When they’re allowed in the passageway, whether showers should be separated by male and female and so on, the specific rules for their lives are things you decide later.
Es: I decide?
Jackalope: Yeah. Milgram leaves how it’s administered up to you. Whether you wanna make it heaven or hell, that’s your call.
Es: Got it.
Okay, but Amane took the scissors from the storage room and attacked Es...
That’s true! However, scissors are necesseraly in order to do basic activities! For example, Shidou surely must have needed a scissor in order to cut the bandages in order to cover Mahiru's and Fuuta's injuries.
(Amane tries to strike Es, but gets stopped by the barrier)
Es: I’m telling you it’s impossible for prisoners to attack the warden.
Amane: I won’t forgive you…! I won’t forgive you!
Es: Did you get those scissors from the storage room? Were you never taught that you’re not supposed to use those on people?
Scissors can be considered deadly weapons? Yes, of course! But they can have other uses? Yes, unfortunately, for our situation.
So, I really don’t think Kotoko would have taken a police baton from the storage room, because it doesn't have any uses other than being a weapon and, if it were there in the first place, Es would have most probably taken it.
Now, since I have brought up Es and his dislike for violence, I think it's the time to continue with the second option.
Since before the beginning of the first trial, prisoners could send a request to get an item of their wish. Usually basic necessities, but also luxury items to an extent. Muu's first voice drama and many Minigrams state that this is also Es's responsability.

Yuno: Shidou-san, apparently if you send a request to the guard, they’ll provide us with any basic necessities we require.
Apparently we can even get some more luxury items to an extent. Is there anything you want?
In Muu's voice drama, because they know that she has ordered a crepe cake, and in Minigrams they are literally shown reading the requests!
Es: Oh? Why is that? You lot are given a decent amount of freedom here. We’re granting you the few indulgences which exist as well. In fact, even you’ve sent in a request asking for a crepe cake as well.
Muu: That’s… That’s true, but… And, I did eat the crepe cake, but… I just really wanna go home.

However, Minigrams show two times that weapons are not something to be given for granted, at least when Es is awake. Because Es will never accept to give dangerous items to the prisoners.

But when Es is asleep, they will not be in charge anymore with the requests, meaning that the only one that can take their place is Jackalope. And it's not like this rabbit can't be capable to hold items! He is actually the one cooking in this prison!
Jackalope: The truth is, I'm the head chef of this prison. Be it Japanese, Western or Chinese cuisine, I can make anything.
Es: I have another question… Can you even hold a frying pan or a knife with those hands?
Jackalope: If I grasp firmly, I can.
Moreover, we know for sure that the requests are still available during intermissions. And, no, I will not give as an example the change of clothes, because it's possible the prisoners asked for them, even before the intermission started. What I want to give as example is Muu's and Mahiru's statements.
Muu is informing us that she has a happy life in prison, because she can receive anything she requests, implying that she still got many items she had asked when Es was sleeping.
Muu: But as for me, I think Milgram has become a lot more comfortable! I know now that I can get whatever I want if I ask for it, so I don’t need to be so on edge anymore.
Mahiru's statement is even a better example. She is thankful for receiving a wheelchair and that Shidou has got medical supplies. Objects that would not have been necesseraly, if Kotoko wouldn't have attacked the other prisoners, during the intermission.
Mahiru: It’s all thanks to Shidou-san. Ah… I think I should thank Milgram as well. For supplying us with the medical tools and the wheelchair and all that. I wonder if you’re the right person to say this to?
Es: …
Mahiru: Why do you look so sad…?
Es: Because… you suffered such major injuries…
But what follows after these words, her question, it's what it is interesting. She wonders if Es is the right person to say all these thanks. Es was asleep, during the attack and when she had received treatment, so no, Mahiru, Es isn't the one who supplied you with all these!
Jackalope did and interesting he is the reason for why you got injuried to begin with!
When Es is asleep, Jackalope has no reason to actually not take a request that asks for a dangerous weapon. He is a sadist, he likes seeing the other prisoners in pain.
For him, this is entertainment.

I know this answer doesn't really give any satisfaction... But I thought that by taking the two options and discussing them will lead me to an answer. Honestly, in order to check, we could ask Kotoko in her interrogation question. It might be an important information for the future trial, who knows?
