The second generation of Olympians are either closer to Hades or Poseidon in terms of domains (and myths). Let me explain.
Athena: Athena's closer to Poseidon. For all the grudges she seems to have against him, she was raised in his domain. It was in his domain that she found and lost her best friend, Pallas. For every argument they ever had, they fought on the same side in the Trojan War. They also share a number of epithets, mainly about horses. (Hippia, Hippios, etc). She's often like the sea in the myths she appears in, unpredictable and unforgiving. Sometimes, she aids, other times, she destroys those whose hubris gets the better of them.
Ares: Hades. Not just for the obvious "war kills a lot of people" reason, but because out of all of their siblings, Ares and Hades are the most villianized for their domains. Ares is constantly pushed to the side, hated on, revered in fear, the least liked out of his siblings, as is Hades, even though in reality they're pretty chill. (Ares is the ONLY male Olympian who hasn't raped anyone).
Hephaestus: Poseidon. Like Athena, he was raised under the sea by Thetis. He's the god of volcanoes, which are explosive and disruptive, just like the sea can be, but also dormant and peaceful, just like the sea.
Apollo: heres where it gets tricky, because Apollo is chaotic and everywhere all at once. In terms of friendship, he's definitely closer with Poseidon, having been sent down as a mortal in punishment with him. He even refused to fight Poseidon during the Trojan War when everyone else was whooping each other's asses. Apollo's rebellious, just like the sea. But Apollo is also associated with funerals and burials, being the god that protects the souls of the dead until Hermes takes them to the underworld, and also he's noted for causing sudden death, of children mostly. So there's definitely a darker, more Hades-like side to Apollo. In the myths, he's closer to Poseidon. In domains? Hades.
Artemis: Hades. Aside from the fact that she went through an emo phase during her Diana era, and got associated with a bunch of witchy underworld goddesses, most of her myths include murder. Like Apollo, she's credited for sudden deaths. Girl could care less lol.
Hermes: Hades. Hermes is the guide of the dead, enough said. He really has no connection with Poseidon. He's one of the few even allowed in Hades' domain. He's the boundary between life and death. Ancient Greeks put him on their gravestones.
Dionysus: Hades. He's equated with the Egyptian god Osiris (which, okay, crazy). he's also been directly said to be the same god as Hades. He'sa a god associated with rebirths, "twice born". Sometimes, he's a son of Hades. In Orphic myths, he's Zagreus. He's just so chthonic, you can't help but not associate him with Hades.

Completely hypothetically of course, and in no way will influence certain art I want to make
No of course not that would be ridiculous
Anyway, this only includes the original 12 Olympians, minus Hera and Artemis because they never have Demigod children and including Hades because 1) I personally think its a reasonable choice and 2) bc he's one of the 'main' gods

My thoughts on each cabin (DB spoilers) under the cut, please read it though, I spend way too long doing this instead of drawing:

Zeus:
Skulduggery is easily one of the most powerful mages in history which clicks with Zeus being one of the Big Three
Skul is always looked to as the leader whenever he is around, regardless of any Grand Mages that might be present which is also true for most children of Zeus (or Jupiter)
Skul taught himself to fly - which no mage had ever done before (iirc)
Zeus is known for being a very angry god, and Skul's temper is short and burns white-hot.
Poseidon:
I was mostly thinking about Skul's dual nature here. Skulduggery is like Percy with 'Poseidon's Nature;' powerful, but still gentle and helpful on one hand and absolutely destructive and devastating on the other. (Death Bringer cough, but also just Skul as himself lets be honest)
His magic being ambidextrous also works here
While Skul is mostly powerful due to his brain and innovation, he's still powerful magic-wise; I could see him being any of the Big Three- but out of the three I see Poseidon being Skul's dad the least.
Demeter:
Literally the only similarity I see between Skul and Demeter is that they both would destroy the world for someone they loved (Val/his og family and Persephone respectively) but this really has nothing to do with Demeter or her/her children's powers, it just has to do with her being a mother lol
Ares:
I feel like I don't really need to explain this lol
Skulduggery is a ridiculously angry and violent man. The only reason he's as chill as he is is because of Valkyrie.
Another good example of being a completely destructive force.
I'm a firm believer in 'whichever side Skulduggery is on, will win' and that's been proven in several books, Both said directly when he was corrupted by Smoke, and also just the whole Lord Vile thing in general. When they burned his body, his side started to lose. When he came back to life they started to win- when he became lord vile and switched sides, his NEW side started to win. Very war-god of him lol
Skulduggery is also good with all sorts of weapons, including his own body. Obviously hes a good gunman, but he's also shown to be able to hold his own well against Burgundy Dalrymple in a swordfight, as well as cleavers and a bajillion other types of mages and magic
Do not get him angry oh my god
For the love of all the gods, do NOT hurt the people he loves or he will unleash violence upon you one thousand times over
Guns :D
Athena:
The nonexistent brain inside his head dude, how could he be put everywhere else (except for literally all my other points but shh)
I don't even know how to explain how strongly I feel like he'd be an Athena kid, and I think this is going to be the general consensus
However, Skulduggery sucks HORRIBLY at making and sticking to plans. If they do work out, its because of pure luck most of the time.
When plans don't work out (which is like 98% of the time lol) It's quick thinking and lots of violence that Skul out of trouble- and sometimes it gets him into more trouble)
Athena is also the goddess of battle strategy and Skulduggery was one of the Dead Men as well as a general (I think?) in the war with Mevolent. Dude knows how to fight a battle
Again bringing up my belief that whatever side he's on is going to win
Apollo:
Like Hermes (which I wrote before Apollo,) Apollo is the god of a lot of things, and Skulduggery is a mage who is capable of a great many things but unlike Hermes, I realllllly don't see Apollo being Skul's dad though it's more likely than the next two
Skulduggery is a very good marksman, and hes QUICK with it. I could see Apollos archery carrying over to a gun, though I would sooner credit it to Ares.
Apollo is also the god of plague, and while Skulduggery really has nothing to do with sickness or anything I would call his dark side a plague.. this one is really just more of a stretch tbh
Ego
Hephaestus:
The only comparison I can make between Skulduggery and Hephaestus is that one of the two elements Skul uses the most is Fire. I could see Ghastly being the child of Hephaestus, but I can't really see him as Skul's dad.
Yellow and not Red because its POSSIBLE for Skul to be in this cabin, but I really just don't see it lol
Aphrodite:
Skul's voice is velvety, and its said multiple times that his voice is beautiful
He's also REALLY good at convincing people to believe what he wants them to, which could be attributed to charmspeak in PJO's universe. However, we know he's just that silver-tongued by himself
I'm struggling to label Aphrodite as either Yellow or Red because while I'm looking at this objectively (he does these things without Aphrodite's powers) that argument can be made for all the gods, so I'm putting her at Yellow because again, its POSSIBLE that he'd be in her cabin, but other gods are just so much more of a possibility (for so many better reasons) that I don't really see it at all

Hermes:
In my heart I don't see him as the child of Hermes, but objectively it makes a lot of sense
Starting with the fact that Hermes is the a ridiculous amount of things, and Skulduggery has a ridiculous number of tricks up his sleeves... like at all times
Hermes is the god of boundaries, thieves, athletes, speed, cunning, wit, politics, diplomacy, and humor among other things, but these are the ones that fit Skulduggery the best.
Breaking these down as best I can bc I'm scared Tumblr is going to crash by typing so much;
Boundaries: Skulduggery is an enforcer, and he's good at it. Both at boundaries and crossing them lets be honest. I'm a full believer that he read the law books of magic just so he can break them
Thieves: While I wouldn't classify Skulduggery as a thief per se- ehhh look at his skills. They literally steal a bunch of stuff in the first book, he carries lockpicks with him everywhere he goes, he steals cars, he breaks into vaults, homes, he prefers the window to the door. Come one
Athletes: I also wouldnt classify Skul as an athlete, but hes a warrior and like isnt that pretty similar...? Also he can fly- very athletic. And: "I would never have tripped, I'm far too graceful"
Speed: Saving the world always comes with a time limit. Are you in the world right now? Exactly
Cunning and Wit: Do I REALLY need to explain this one? Come on now
Politics and Diplomacy: Okay Skulduggery turns down like every attempt to make him any form of politician and hes not exactly what you'd call diplomatic but yk... (I can't really put my thoughts into words here, my gut just says go with it, and also it wants pretzels)
Hermes is also the one that takes everyone in when they need it, travelers and all that so like- if all else fails stick him in Cabin 11 (The sorting hat couldn't decide either, what makes you think the gods could?)
Dionysus:
I'm pretty sure Skulduggery isn't completely sane. However, that's really more contributed to his experiences rather than Dionysus being the god of insanity.
Hades:
Skulduggery is both very well known for being powerful, but he's also ridiculously powerful under-the-radar (in ways that most people don't know about that is) This fits with Hades children both because they're children of the Big Three and so are powerful by default- but as Hades children I feel like they don't
Why Hades is Green and not Blue: I don't think his nature was so dark/brooding/angry until after the war with Mevolent, so it's less that he'd get it from Hades and more that he'd get it from experiences
However, I'm also taking into account that hes ambidextrous in DEATH MAGIC and not any other discipline (not sure how ambidextrous works, do you choose both or do you choose one and the next comes naturally? Does the second come when you need it? Question for another day)
Since death magic is literally half of his magic it fits well with Hades, especially counting the fact that Skul's magic is powerful and Hades is the last of the Big Three
Out of the Big Three being Skul's father, I think Hades is the most likely, then Zeus and lastly Poseidon.
