The tragedy of Will Byers is that he was already a tortured soul without the dangerous supernatural plotline. Vecna and the Upside Down just exacerbated Will's issues. He was different before he became zombie boy, the possession, the kidnapping. He was never gonna fit in and be normal and he knew that waaay before Snow Ball and before everyone got lovey dovey coupled up.
Even taking Will's sexuality out of the equation, Lonnie is an abuser. Abusers don't need much of an excuse to exercise abuse. Even if Will wasn't gay, it wouldn't matter, people like Lonnie would've found an excuse to do Will harm just because he simply can.
And even now, when most thought the MindFlayer was this eldritch dimensional horror, it still turns out that it wasn't fantastical monsters haunting Will. It was the very realistic follies of men (Lonnie, Brenner, Vecna - who all played their roles) that has Will suffering the brunt of their actions and all Will did was be innocent.
S5 giving Will a happy ending should've never been questioned. It should've been expected.
