I don't quite agree with this. This analysis was well written, but I don't think Shinji is selfish. Depression was something I struggled with for so long, and when I watched this show, I loved how Shinji cared for the other female characters. It is difficult to think of anything else besides yourself when you're depressed, but he saved Asuka's life, and touched a superheated door like his father to save Rei.
One thing I noticed about Japanese animation, is the writers tend to make things depressing for no particular reason. To me, Kaworu's death counted as this. Kaworu was a solution to Shinji's self-hatred and lonliness, for if someone who understands you sees the good in yourself, what can you do but believe them? Kaworu could be an archetype of what depressed people desire. Fate took a cruel turn, and neither could live if the other survived. Shinji saved humanity, ultimately by killing the boy who loved him. And that's really one of the most courageous things you can do.

mink
So I just finished mink's route, and still felt disturbed.
I'll start by stating the things that seemed fine. 
Aoba had to decide for himself to find Mink.
Aoba really had to start a journey and make sacrifices for him. 
He had to earn Mink's love.
Mink shared his culture and pain with Aoba. 
The things that were annoying i'll list below, but if you really like Mink i'll put a little read more 
The rapes and beatings were visually disturbing on their own. Physically abusing somebody until their mind cracks and their inner demon comes out usually isn't a good thing.
Mink tells Aoba that his problems don't matter, because other people could/do have it worse, while beating him. 
Men usually rape someone to dominate and control them (<99% of rapist are men, >1% are women).
Mink abuses Aoba because he believes that he needs Aoba's obedience.
Did Mink and Aoba not have the same goal?
Why was this even necessary to begin with?
At the end, Aoba believes that he needed to be raped and beaten so that he'd follow Mink's orders. Does that mean that the means justify the ends?
In re:connect, Mink does not apologize for his actions. He still believes that he did what was necessary to accomplish a goal.
Aoba agrees. He thinks he was being selfish, and he sees how Mink's subordinates care about Mink, and thus justifies his own treatment.
Mink seemingly undergoes character development in reconnect. Despite his 180 degree attitude change towards Aoba, doesn't he still believe that violence is a justifiable way to accomplish things?
Fun fact: way back in the 1500's when people were training horses, the europeans used a process which involved "breaking the horse's spirit" to tame it. Nowadays, trainers have realized that the easier and less painful way to teach horses to obey you is by being nice to them, and rewarding good behavior. 
This works with varieties of mammals, including humans. 
Mink uses the worst method possible for getting someone to obey you and then justifies it.
This is especially disturbing to me, because doesn't this prove that people can justify anything they do?
